When were you playing this and on what platform? If we're talking REALLY old school and Macintosh, it could be Strategic Conquest. That game is pretty close to that description (except for the transport capacity) and dates all the way back to 1984, but was most recently updated in 1998...

This sounds a little like Herzog Zwei for the Sega Genesis, but that is more 1990-era than early 2000's, and it was for Sega not a computer. But perhaps that will get you on the right track at least...
