I feel like the game I'm thinking of was kind of playing on the popularity of the GTA games at the time (the first 2, not GTA3), but had a much darker feel to it. Thanks for looking around though.
I'm trying to remember the name of a PC game that I played the demo of in the late 90s. Probably 1998-1999, but possibly before. I'm pretty sure the player character is female and from what I remember, all of the action takes place in a shopping mall setting with a not-quite isometric viewpoint...
If by "gameplay" you're referring to the isometric perspective, the game Ninja: Shadow of Darkness which came out in 1998 might be what you're looking for. I can't think of any ninja-themed RTS games.
