Batman arkham city side stories

Im use to just finishing games then going back to rap up any lose ends...but the side stories cannot be completed once you finish the main story..
Is any one else having this issue?..

I'm completing them fine. I'm not really sure but it must be a bug you have because i've done the Unknown dude, Deadshot and currently on Riddler atm.
