In my opinion it's Alec Mason of Red Faction Guerilla sure he's supposed to be the good guy but really to fight the badguys he breaks every house, leaving thousands poor and homeless in his wake and steals every car is sight, truly he is the Space asshole.

You might want to put up spoiler warnings =p

As for me, I say Kefka from FFVI or Pyramid Head from Silent Hill 2.

Link. He has a terrible affinity for shattering pots and cutting grass, and pretty much anything else looking for a damn rupee.

Hmm, perhaps Lich King from wow? It may sound clichéd but up until the ending he was always a pretty imposing force

Lucien Lachance from Oblivion, he recruits you into the insanely cool assassins guild known as the Dark Brotherhood

Depends...
If you mean the antagonist, Revolver Ocelot. If you mean the character has to be "truly evil," GlaDOS.

As a character in general, I gotta say SHODAN. That ***** was Evil with a capital E.

In terms of player characters...mine is Revan when I played Dark Side in KOTOR.

I can't really remember many really good villians.

I mean there's gannon from Zelda. He was always a good fight, but the character? Hmm maybe.

Sephiroth was alright. I think it's mainly from the badass things like the Midgard Zolom impaled on a tree and his Super Nova Summon. Also boosted by some pretty good fighting on Advent Children (the extended edition) and Crisis Core.

And what bad guys are better than the ones you get to play as? Yes Arthas and Illidan were good bad guys. I think I'm mainly persuaded by cutscenes though.

SHODAN

Can't think of another antagonist character that properly stood apart from the protagonist cast of a game.

Well. Except of the Joker in Arkham Asylum, though he doesn't count as being the Joker is cheating.

Rico Rodriguez from the Just Cause games, specifically the second one. He's going in to a foreign country to depose an ambiguously evil dictator by utterly destroying the country's civilian and military infrastructure, leaving literally thousands dead in his wake.

Oh that's easy, there's villain that just stands out above the rest. If you disagree, it's because you haven't played the game to face her yourself.

But she's more than that. She's not just a machine that disobeys us. She's a machine that wants to be us - a creator. This resonates back to the original technofear work, Mary Shelly's Frankenstein. Its point wasn't just that technology is dangerous - but man shouldn't create life, shouldn't play God. We should know our limits. Shodan extrapolates from that base point: in begetting the intelligence of Shodan, we played God. Then, by breeding her own creatures, our creation attempts to do exactly the same thing. In one of the more memorable quotes, found in Prefontaine's notepad in the belly of the Many on the way to being devoured by Shodan's out-of-control children who've gone from goo to a complicated (if murderous) species in forty years: "We shouldn't let Shodan play God. It's clear that she's too good at it". She really is, and that's the warning of Shock. She's not just a machine that's out of control, but a machine that's out of control in exactly the same way we were - hubristically playing God while dripping in overweening arrogance.
