Probably one of the Gigas from Skies of arcadia. Seriously, a full sized flagship doesn't even measure up to the head of some of those things.

Eh... I think my biggest bosses were from inFamous 2. Either The Beast (who was unimpressive) or the second to last boss.

...Yeah, I'll just say those bosses.

I think the largest boss I've ever beaten is the gigantic zombie in the graveyard level of Painkiller.

Unless you count Solar 2, where I defeated a massive face of galactic proportions built from multiple star systems.

Either The Archdemon from Dragon Age Origins, wasn't particularly big in size. but i wouldn't bloody die. or for equal reasons, exacerbated by me being underleveled. is Flemeth the Shapesshifter.

A skeleton on Oblivion that I scaled up to about 1000x its normal size then attacked it with an army of imperial legion soldiers...

what? To me it was a boss!!

In terms of actual size, it would probably one of the bosses from Knife Edge: Nose Gunner on the N64. If you mean how big it actually felt while beating it, definitely the final boss of Shadow of the Colossus.

This, or the last Colossus in Shadow of the Colossus. Probably the Skies of Arcadia one though, since I doubt Vyse would have been able to climb across any of the Gigas in a few minutes.

One of the Arms Forts from Armored Core 4 Answer, probably either Great Wall, Answerer or Motherwill.

Either Ceadeus or Jhen Mohran in Monster Hunter Tri (I can't remember who is the biggest in Tri but I think it was Caeadeus).

Something out of WoW, but I couldn't say what exactly, haven't measured them. Malygos is pretty giant I guess, as are most dragon bosses I fought, Gruul got big if you took your time killing him, Doomwalker/Fel Reaver were huge (and the latter would count as something I single handedly killed if you wanna limit it that way), but again, not sure who or what the biggest one was.

A couple I can think of at the moment would be:

-Trypticon from War for Cybertron. He's a a good portion of an entire level at one point.

-Rul-Ende from Ys7 was pretty fucking big. He's got 3 tiers to him and all 7 of your party member partake in the fight. It reminded me a lot of the Bizarro Sephiroth fight where you had 2 parties fighting him. Tier one has 3 of your members fighting the bottom, tier two has your other 3 members against the middle, and finally tier 3 (the top) has Adol going at it by himself.

-And of course the last colossus in SotC
