One of the most important things about horror is music cues. In video games, it's no different. Games like Silent Hill and Condemned have excellent scores therefore. What do you think is the creepiest music you've heard in a game.
Dead Space's Twinkle Twinkle Little Star: takes the cake for me.

BrokenCYD-
Oh, wait, game music.

Hmm... Promise (Reprise) - Silent Hill 2
It's an unnerving piece, no doubt, but it's also quite... soothing.

I loved the Second Silent Hill and Homecoming too. However, 3 and 4 were a bit of a dissapoint. The music's good in all of them though.

Gonna go with the entire soundtrack of Shadowgate on NES. Seriously. It's the ONLY game that scares me and that is ENTIRELY because of the music. Said music is good, somewhat catchy even, I LIKE it but MAN does it instill a sense of uneasiness unlike anything I have ever heard before!

EVEN THE UPBEAT ONES!
AUUUUUUUGH!!!!!!

It's so bad even dance remixes freak me out!
AUUUUUUUUUGH!!! PARTY HARD GAAAAAAAAAAAAAAH!!!!!!

...I am not sleeping tonight.

I can't find the video, but the music in MGS2 near the ending,
When the colonel is spazzing out and Raiden is naked, that part of the game (I haven't played it in years)
, is incredibly creepy. Especially the slowly descending choir voices. Eternal Darkness has some pretty freaky ambiance too.

Also, in terms of sheer unsettlingness, this wins.

What. The. Fuck.

The original Dark Forces soundtrack sounded eerie in some levels when you were all alone. Plus some of the underwater missions in X-Com Terror From The Deep (colony sites, artefact sites) made it authentic and chilling.
Plus the music from XC Apocalypse made it very eerie IMO, felt like you really were the last hope humanity had whilst the aliens slithered around the shopping mall and apartment missions.
I swear there's another one somewhere...oh in Fallout 3 when you were out in the wasteland and I really mean out there away from towns and settlements...when the radio isn't on and the background music kicks in.

It's that feeling of being truly alone in any game that'll help amplify any creepy music

Can't find a clip of it, but the "trance" mode in Rez HD has a very unsettling fractal music vibe to it. And there's nothing more unsettling and creepy than fractal music. Period.

I used to think this section was really creepy on Metroid 2: Return of Samus

I used to think the music (and area) from Hauksness, a deserted city in Dragon Warrior 1, overrun with powerful monsters was creepy. Also, Aqualungs review is pretty amusing too.
skip to 6:10 if you want to see the part i'm talking about >.>

The Stalker games have some pretty creepy music, but not really all that memorable.

I havent played many horror games so the creepiest game music ive heard would have to be when you start in that underground bunker in Modern Warfare 2, and for some reason I found that to be pretty darn creepy.
