So I finaly just managed to defeat Lord Gwyn on Cinder and started new game +. But it never seemed to give an explination as to what happened to make everything start again. You kill the king, break the undead curse, link the fire and everyone who is still human is happy - then you wake up in a dungeon? Even if you don't link the fire, you are now the most powerful being in that world. Who would be able to lock you up? Is there any story mechanic to explain this?

Anywho! It's just NG+. There is no explanation for it. Many games have a NG+ system...
if you seek out Frampf's brother, you find out that rekindling all of the fires causes you to die horribly and the Age of Fire is extended. If you don't give Kampf the Lordvassel, then you can become the Dark Lord and rule of the Age of Darkness (I.E. Humans take control of the world).
