The title speaks for itself. Im guessing this is pretty cliched by now, but i'd still like to know. Mine would definitely be GlAdOS.

Saren from Mass Effect was pretty cool.
Just in case:
I particularly liked how he was trying to do the right thing but was slowly corrupted by Sovereign and even then he still had a good bit of justification for his actions. The paragon ending with his 'redemption' was one of my favorite parts of that game.

I absolutely love Albert Wesker. He is a perfect B- movie type villain and is in perfect keeping with the rest of the Resident evil universe.

It's hard to go past SHODAN from System Shock 2. I've actually never got to play the original (waiting for it to come to GoG) but apparently she's in that too.

I can't possibly pick one, but here are a few of my favorites

Luca Blight from Suikoden 2. Just pure evil.

Kefka from Final Fantasy VI. I love the evil clown thing, and he is just a character you love to hate.

Nergal from Fire Emblem.

Dracula from Castlevania Symphony of the Night. Love the opening scene "What is a man? A miserable little pile of secrets! But enough talk...have at you!"

The Invisible Man from the Mass Effect series. He may be your ally in the second one, but he is undeniably one of the coolest evil people ever to exist.

- The Master from Fallout 1.

*Possible spoilers*
He has an interesting storyline and has had quite an impact on the Fallout universe and a very important character in general (he created Super Mutants). What I also liked about him is that his finals goals aren't necessarily "evil" or "bad", it's just the way he's going to go about, basically "the ends justify the means". He intends to eradicate all of the negative aspects of humanity such as greed and racism forever by getting rid of it's source...humans.

Oh, and of course he has a very unique...errr...."appearance".

- General Oliver in Fallout: New Vegas.

He's a power hungry, thick-headed lacky that doesn't know how to properly run an army or use military tactics. But he's just so damn well written and funny, and his voice is really good too, not to mention his uniform.
