Either Kill Audio or the Amory Wars.

Granted, they are the only ones I've read, but hey, they're my favorites.

Too many good ones to choose from... I'll just put 2.

Batman: The Long Halloween. Got me back into comics, simple as that.
Green Lantern: The Sinestro Corp War. All sorts of awesome.

V for Vendetta, Batman: The Long Halloween, and the Dark Knight Returns were all awesome (The Dark Knight Strikes Again can go off and die for all I care though). Out of those three V for Vendetta was probably my favorite.

EDIT: Oh yeah, how could I forget about The Umbrella Academy 1+2? *slaps forehead*

Shallow Answer: Grant Morrison's Doom Patrol the comic book equivalent to smoking PCP after eating Peyote and sticking Acid tabs under your eyelids. It's kinda strangely awesome and awesomely strange.
Shallower Answer: Suicide Squad, all of it. As far as cape stories go Suicide Squad is the shit. It's The Dirty Dozen with second rate supervillans and Dr. Amanda Waller as Lee Marvin. Its best moment is a tie between Batman being put in his place by "The Wall" or Deadshot, after being told to prevent Rick Flagg killing a U.S. Senator, killing the Senator himself to stop Flagg doing it.

The Deep Answer though is Maus: A Survivor's Tale because it made me cry. This the book that officially made comics art.

I love V For Vendetta, The Boys, and Sandman, but I'd have to say my all time, hands down favorite would have to be Frank Miller's Batman Year One. I could pick up that book, read through it in an hour or two, and be just as engrossed as the first time I ever read it. It's not the deepest or the most complex, but I loves it.

It's really about the writers for me, art is important but with a terrible story it's worth nothing, these are my favourite writers and some of their works:

Warren Ellis (Next Wave: Agents of H.A.T.E., The Authority, Transmetropolitian, Ultimates Galactus Trilogy), Garth Ennis (The Boys, Preacher), Alan Moore (Watchmen, V for Vendetta, The League of Extraordinary Gentlemen, Miracleman), Grant Morrison (All Star Superman, Animal Man, The Invisibles, Kill Your Boyfriend) Mark Millar (Kickass, Wanted, Ultimates 1 and 2, Superman : Red Son, The Authority) Neil Gaimon (Sandman, Marvel 1602, Miracleman), Brian Michael Bendis (Alias, Powers) and Brian K. Vaughn (Y - The Last Man, Runaways, Pride of Baghdad, Ex Machina).

Also Cable and Deadpool (Fabian Niceza) is a fantastic comic.
