Self-explanatory. Personally, I'd have to say Navi from Ocarina of Time. Yes, hearing her say "Hey! Listen!" every so often could get really irritating, but she gave you info on what you were fighting, which was helpful and made me feel like I understood the game's world better. It just felt like her heart was in the right place.
So, how 'bout you guys?

Out of all the Final Fantasy characters, only Snow from FF13 did I hate.

I was indifferent to Tingle.

There are probably more, but they're just not coming to me right now.

Samara. I don't know if she's outright hated like other characters can be, it seems more like most people find her boring, but I don't care; love her. Also, Miranda's hardly my favourite character or anything, but I don't find her to be the ***** everyone says she is. I'd like her more if she was a *****, to be honest. Girl, you ain't fierce. Don't play.

Can't think of anyone else off the top of my head. Except maybe Desmond Miles. Is he bland? Yeah, but compared to Altair he was a shining beacon of charisma and personality.

Mega Interplanetary Ninja Assassin Claptrap or M.A.N.I.C. from borderlands, a lot of people hated him but I love him.

I love Waluigi. Nobody seems to like him, but I think he's great. If you don't like Waluigi, you should go read the webcomic "Brawl in the Family". You'll learn to like him. : P

I like Scout. Yes, from TF2. He is hard to catch and never shuts up but after playing him for a couple years he's grown on me.

Rosh Penin from Jedi Academy. Of course he is utterly annoying to the nth degree, but this redeemed him for me.

Really, Navi is the one I think of immediately. There are a few other characters who's hatedoms I occasionally run afoul of (Colette from Tales of Symphonia, Sakura from Fate/Stay Night, etc.), but they also have significant fanbases, as well.

Hell, I was never annoyed by "Hey, listen!" I just tuned it out. It's probably why I love the leadup to the final battle so much.

But yeah, the amount of hate she gets frankly annoys me a lot of the time. It was the worst moment of the Freelance Astronauts LP of Master Quest when they were stuck in a room in the Fire Temple, berating the puzzle for being obtuse and Navi for being useless...when Navi is pointing out the goddamn answer. Man, that was weird.

I think the Claptrap from Borderlands is actually really funny.

He's still slightly annoying, but I like him.

I hear people hate on many FF13 characters. Only one I wasn't too fond of was Hope but further on I started to not like him less. Oh yea I liked Master Chief (and some others that have similar roles to him like Marcus Fenix) because he didn't waste your time trying to find someone or kill someone that would distract him from his main goal. Good example is Gears of War 2... I hated Dom for him fixating on his wife. There's a war going on and this is the perfect time to have tunnel vision. Sometimes I wished he died instead of the 2 Carmines. Sure I like story in my games but they could have picked something more relevant to the task at hand.

Like is a big word. I am indifferent to Desmond Miles. I just think that its unfair to judge a character who spends 99% of the franchise lying in bed. Mostly, I just don't want to call him a lame character in the case that we play as him for the full game in the modern day in the series' conclusion.

I liked Tidus.

For once, a character who is essentially taken from a life of privilege and machines that walk for him and thrust into a shitty, dangerous world acts exactly how i expect him to act.

The reason why i think most people hate is because despite the fact he whines and moans about everything that happens... He still handles it better then the people playing the game would. Here is a guy who seems like a total wimp and the underlying truth sticks out like a thumb.

Tidus could tear you a new asshole even if you had an automatic rifle and sixty feet on him and he had nothing but his own two hands.

And this fact pisses so many people off.

Fusionette, from City of Heroes.

Fusionette is an ally you have during a couple of story arcs. She's an energy blaster, which basically means she's a glass cannon with a lot of ranged knockback heavy attacks, so she can be relied on to aggro enemies you weren't ready to fight, and bounce her targets halfway across the room into yet more groups of enemies you weren't ready to fight yet. Yeah, she does good damage, but she's a total liability.

But I like her anyway. Most of the other hero NPCs are self important gits, but Fusionette's just an up and coming hero (like you!) trying to do good even if she does mess up sometimes (also like you!)

Tidus from Final Fantasy X like everyone else has stated. People say he looks like a girl but, they must be blind because he's easily distinguishable as a guy. They also say he whines a lot but, I believe he acts quite well given the situation he's in.

Another one would be Squall from Final Fantasy VIII. People said he was too mean and stuff but, he didn't come off that way to me. He just seemed to keep to himself a lot which I don't have a problem with. And there are points where you can choose what to say to the person, one choice being nicer and the other being less nice. I actually found his attitude towards certain things amusing like how sometimes he doesn't bother responding for example when they're on the train and the soldier runs after them.

I thought Alistir from Dragon Age Origins was funny and had him in the party for most of the game. I know a lot of people really didn't care for him but he had some good one liners.
