Ok, so say you're in a room with a knife and Navi with no exit. You can use the knife to kill yourself but you cannot kill Navi. How long would you stay in the room with Navi saying "Hey! Listen!" before you would kill yourself?
Edit: The owl from Legend of Zelda: Ocarina of Time and it keeps repeating itself instead of Navi.
To be quite honest, I never found Navi to be that annoying. She didn't bother me that often, and even when she did she at least had something somewhat helpful to say. The fucking owl was far worse. He would always pop up in random areas and assault you with long, boring text boxes that contain almost no useful information. You just want to mash the buttons on your controller to get away from him as soon as possible. But then you risk accidentally choosing to read everything he said all over again. I found that to be far more frustrating.
A character that is similar to Navi in function but more annoying, in my opinion, is Otis from Dead Rising. Constantly calling you on the phone to tell you stuff you already knew. And if you interrupt him or are attacked by a zombie, he calls back a moment later just to complain about you hanging up. Then he says the same damn thing. Every time he called I had to find a safe corner to sit in, otherwise zombies would keep attacking me while I listened to him. At least Navi never got you killed.

In that situation where all she would say is "Hey! Listen!" I'd imagine I'd go mad quite fast, but in the game she had a lot more to say.
As a matter of fact, She would only say "Hey!" on her own. It isn't until the player hits ^c when she would say "Listen!" So in reality, her saying, "Hey! Listen!" was your fault. (Only in a few cases would she say "Hey! Listen!" on her own, but that would be to give the player important information.)

Oh Christ that owl pissed me off. When I was little I played OoT for the first time without my older brother. The first time I ran into that I owl I spent 45 mins just trying to shut the thing up. I didn't realize that I was replaying the speech again and again.
Navi was okay. The only time she pissed me off was when she would repeat obvious things for like an hour. "Hey! Listen! This door is locked!".
Really Navi? I couldn't tell, what with all those giant chains and locks covering it up.
I never found her that annoying. Now Kaepora Gaebora, HE made me wanna punch my TV. Why doesn't anyone ever talk about him (except Kraken)? He always shows up right as you turn a corner and is like "I'm gonna talk to you about stuff you don't care about for the next 10 minutes."
Are you kidding me? I'd love to have Navi as a companion! I'd be the greatest marksman in the world, have someone to watch my back, and occasionally give me hints as to what I needed to do in life!
Oh, and if I was trapped in a room with her, and she said "Hey! Listen!" you know what I'd do?

Listen to her! For Christ's sake, people! She shuts up when you've done whatever it is!
Sorry, I've been holding that in for a while. My year on these forums has done many things to me; one being that I've unofficially become one of Navi's fans.
Seriously, I barely noticed her when I first played the game...until the very end, when she started to endear herself to me ("There's no way he's holding me back this time! This time, we fight together"). And you know what she did? She fucking pointed out Ganon's weak spot and guided my arrows into his face and my sword into his tail. Like she'd be doing the whole fucking game, as I realized.
Well, being cooped up with anyone for a long period of time would be annoying, and Navi's not exactly high on my "List of People or Characters That I Would Want to be Cooped Up With" list, so... about five days, probably. Depending on the environment and my condition upon being transported into this impossible situation, I'd probably only live about that long before dieing of thirst.
I...never found her annoying. She usually only said it if I was stumbling around unsure of where to go, or when I was out doing a sidequest (i.e. the one side quest--You Know, The Greatest Sword Ever) and not heading to the temple.

Navi is annoying but that's only because I ignore what she has to say the first time and she keeps saying it. If I'd only listen to her, she would shut up.

I never found Navi all that annoying. As for your edit, I rather liked the owl, as owls are awesome and he provided quick transportation.
Oh, and while I'm on the topic of things in OoT that didn't annoy me, the Water Temple isn't the hell everyone says it is. There's some running around and it's a little harder than your average dungeon, but it isn't a brain-twisting monstrosity.
Well, what I would do is use the knife to chisel an exit out. If I were in a metal box, I'd probably last about an hour or two. But if I had the option of killing that owl, I wouldn't because even if I killed him for meat, I still wouldn't have an exit.
And Navi, I honestly didn't find her annoying until my third play through.
