I'd make sure to add:

Morrigan and Lei-Lei from Darkstalkers

For Capcom: Dante and Vergil, definitely. Also, Yukimura, Masamune, and Nobunaga from Sengoku Basara X.

For Marvel's side: Nightcrawler and Deadpool. Also, Howard the Duck. Just because.

EDIT: Oh, who would I take out? Half the cast. Get rid of Amingo, Ruby Heart, one of the Wolverines, Colossus, Sabertooth, Spiral, Marrow, Silver Samurai, Thanos, Dhalsim, and Roll, at the least.

Also, take out Sentinel, Storm, Iceman, Magneto, and Dr. Doom. Just because I want to see the Internet scream in fury while I laugh uncontrollably. I'd recommend taking out Cable, but...I want Cable and Deadpool.

Morrigan and Lei-Lei from Darkstalkers

Morrigan's already in, as are Felecia, Bulleta and Ankaris (and Lilith is a secret character in MvC). Can't argue with Lei-Lei, though.

I would really want it only to be the the Xmen characters vs. Street Fighter. But here is what Marvel characters I'd have and with Capcom, just add every character from Street Fighter.

And Doom would have to be in there, just to hear him say something like "Doom is here to solve your pitiful moral quandry."

Just keep all the old ones and add some more to the roster.
