Okay, so by now every gamer with a PS2 and a brain has probably had time to chew on offerings like Silent Hill 2 and Shadow of the Colossus. I'm talking about games that were ponderous and made the player do more than kill hookers.
But just recently I played Cryostasis: Sleep of Reason, and that Russian gem got my mind going as much as when I was writing papers about Raskolnikov in Crime and Punishment.
What off-the-beaten-track games have made you stop and truly try to figure things out for a while?

Okay, I'm offended I've neither played Colossus nor Silent Hill. But I will get over my hurt feelings to advise you Persona 3 & 4.

Mass Effect had me pondering my decisions for a while. Not really off-the-beaten-track, but made me think about my actions.

Bioshock got me thinking a bit, because of the way the mad scientist(can't remember his name) basically plays with peoples' bodies.

As long as you don't mind Isometric 2D Rpgs like Baldur's Gate....
Seriously though, push yourself past the outdated graphics the game is incredible, and intellectually stimulating.

Bioshock and deus ex have already been mentioned but I'll lend my support to those two, especially bioshock for moral ambiguity done perfectly.
Edit: I might tentatively put assassin's creed out there but that's more good storytelling than making you think too much.
