So despite putting a "manly man of manliness" act and for the most part being true, I can have my heart strings pulled from time to time and I wonder if anyone else actually got to cry or come damn close to it while playing a game. Here's are mine:

There are a lot of sad scenes in this game, I remember Mordin final moments as the moment that almost sent off the edge. There was Legion also, but it was over so quickly that I didn't even managed to register his death. (I choose to unite the Quarians and the Geth)
There were three scenes in the games that did whoever sent me over the edge, I gonna tell them in the order I experience them:

The first one was Thane's death, the final prayer for Shepard set me off. He didn't deserve to die at the hands of Kei Leng... In fact no one did, Kei Leng was shit. I like to think as it moment to show how much of a motherfucking badass he was taking an assassin (Even a shit one) one on one suffering from the pains and dying the way he was, not one to show how Kei Leng is deadly (Because he is terrible). However the Renegade quick time event in Cerberus HQ "This is for Thane, you son of a *****!" gave some clousure and little glee on top of it.

The second was the end of the story post-party in the Citadel DLC, that was the moment to look back and realize that was probably the last that we will were ever gonna get with these characters. Yeah, sure, Bioware it's probably gonna find a way to shoehorn Garrus, Wrex, Tali and Liara back because they are fan favorites back into Mass Effect 4 like cameos, just like Dragon Age 2 had Dragon Age Origins characters show up at some point or another(Just you watch). But see they reunited like that in front of the Normandy interacting with Shepard the way they did, it was the last ride, one hell of a ride. "The Best". I just thought "Shit, after this game is done I gonna miss this universe and these characters" don't remember feeling like this about any other game.

The final was the smallest, but it hit me like a truck. If you take your Love Interest in the final assault on Earth, you get a tiny little scene with them before Shepard runs off to the beam of light in order to breach the Citadel. In my case was Tali, if you take her Shepard tells her to go to Rannoch and build herself a home, in which she replies "But I have a home" implying that her home is with Shepard. It's a very simple and very short exchange, but in terms of character felt huge. Tali never made much of a secret on how much she craved to have a planet where she and her people could live, set a home and live without masks on even if she had to destroy all Geth to do it. If Shepard wasn't there, she would've probably killed or at least tried to kill Legion to stop him from uploading the Upgrade code into the Geth in order to give the Fleet a go for an attack destroying all remaing Geth. So like a said, that very quick exchange contains some huge character development, then she asks him to come back to her.
Something that will not happen unless you have high Military Resources and do the Destroy end, which I did, sucked for the Geth, and EDI, and Joker. (I imagine there's probably something on the internet involving the Rule 34, your LI and the Control end, but let's NOT go there.) But it was the only one who made some sort of sense to me. Control is too much power for anyone to handle to have the Reapers doing their bidding like that, so that's out. And the spacebrat never properly explained what would happened in the Synthesis option, some bullshit about DNA, peace and shit, it would given peace, but it was never explained at what price aside from a very dead Commander. Anyway, Spacebrat was bit too much full of shit for me to even consider this option. (Not another Mass Effect 3 Ending Threat, I swear, but I had take a quick jab at it.)

So in my little headcannon he did come back to her, at a high price, but he did.

I have to admit, Mass Effect 3 may be my least favorite in the franchise thanks to a lots of questinable decisions by Bioware and I not even talking about the ending here. (Well, I did, but shut up.) But it was full of my favorite moments in the franchise, especially the Citadel DLC which was the perfect send off for the crew of the Normandy. (Wish there were Dr. Chakwas moment as well as a Donnoly and Gabby one though)

Yes, this is cliched as hell and even seen the spoilers before playing Episode 5. So this shouldn't have affected me the way it did, I imagine it would been much harder than it was if I was blind and I regret that I didn't.
So in end of Episode 4 Clem gets kidnapped by a misterious stranger and Lee get's bitten by a walker trying to recover Clem's hat that she drop it in a alley after getting kipnapped.
So episode 5 revolves around Lee's attempt to get Clementine back before he either dies from shock and lack of blood or dies from the zombie infection if you decide or not to cut his infected arm off.

Those final moments with Clementine was some of the strongest, teaching her all of the basics of the solutions Lee does for solving problems and eventually in my case, have Clem shot him in the head to teach her how harsh that world was and that she would have to do that more often in order to survive it.
Just keep that hair short, goddamnit

And finally:

There were four moments were I cried (Yes, cried) in this game:
The first one was with John at Rivers grave, it show it how much he cared for, how much he missed her and how much he felt completly lonely without her. It's a small moment very early on, but it set to mood for some of later parts of the game.

The second one came when at the park where John first meet River and we finally get the meaning of the bunny origami and also why John have an urge to go to Moon after River dies, that's because he promised if they ever separated, they would meet up again on the Moon. It's was a residual memory that he forgot.

Shortly after the second moment, comes the Third one. This one requires a bit more knowlodge of the game so I will give you a basicly run in: The game takes place in a near future, where there is a machine that can give new memories to people. The two main characters are scientist that works at a lab that offers services to terminal ill patients to replace their memories with happier ones of their choosing, but it is not something simple, since the memories must form in a natural reaction. So the two go into his memory from the most recent until the firsts memories changing one thing or another in order to all fall in place and result in the memories the patients paid for. Except John didn't seem interest in becaming an astronaut and going to the moon... at all. The two scientist later discover that the reason he wanted to go the moon was because he had lost River, so one of them figures that if River was gone, he might have a reason to became an astronaut. So her plan is to delete River from John's memories triggering him to go to moon. And the other scientist disagree, saying that without River, it was all worthless and they should leave him as it is. That whole exchange was good and it did got some tears out of my eyes before going and went being overall silly with that kill zombies section.

In the final moment, after the other scientist deleted River from John memories is revealed that her plan was not delete River completly, but if they never met after the first night together, that would trigger both of them try to find each other in the moon, so River would became an astronaut as well. The simple music, John's heartbeat falling in the real world as he was dying at that point and the memories of both River and John going to moon, that was my forth and final moment.

Hmmm... After this wall of text I am starting to think I am not the wall of manly manliness I thought I maybe were. But I can't be alone in this, right guys? Right?

Captcha: Stay safe. Yeah, you too captcha, you too.

All of those would be on my list too.
Namely, Mordin being killed by Shepherd in ME3. And Tali's suicide in ME3 (if those happened in your game)
Pretty much the entire game of To The Moon was emotional. But that ending where they realise River applied to NASA as well was just brilliant. Although I do need to point out to the creator of the game that space shuttles were designed for low-earth orbit. NERDRAGE!!

After that, I'll have to say my top moments probably come from Final Fantasy games. In terms of sad moments: Celes' suicide in FF6 was a pretty rough moment cos she was my favourite character.
Perhaps the saddest of all being the ending to FF10. When Yuna runs after Tidus and falls through him, I just thought that was so brilliantly done. Perfectly orchestrated music for the scene too.

In terms of happy moments: maybe the ending to FF9. Very predictable but somehow great nonetheless and that game really did need a happy ending.

Basically, everything the OP posted. And I'll bet this post is just the first.

Xenosaga episode 3.

This is one of the best videogame endings i have ever seen. The only game that ever made me cry. And not manly tears. I cried like a new born baby.

Well, OP mentioned quite a few of mine. I would add the scene from The of Us. You know the one. The ending too, for that matter.

FF7 had a few moments, though not the one you think. I never cried, but there were a couple of parts that made me put down the controller and really think for awhile.

Tifa staying behind to help Cloud while he was catatonic, knowing the world was going to end, was pretty powerful. The bit beneath the highwind really punched me in the gut. Everyone was sent home to spend their last days with their loved ones, but Cloud and Tifa had no home to go back to. Having that last moment together was beatiful, because they're the only family left to one another. More then that, neither of them expect to come back from the final boss alive, and they don't expect to their friends gain. Honestly, I know this game gets hate, but it has, hands down, one of the best finale's of all time.

Valkyria Chronicles had 2 moments that actually bought a tear to my eye. The first being the funeral where Rosie sings really got to me. The other part being the ending, because despite my ever increasing cynicism, I am a big softy for a happy ending.

The ending of Valiant Hearts where
Emmett walks to his execution for murdering an officer who was leading a suicidal charge.

The ending of Mother 3 where
Lucas has to kill(and clearly doesn't want to) his mind controlled brother who has been missing for most of the game.
Actually, Mother 3 in general is just sad, especially
How the Utopian little town is slowly corrupted and abandoned by the pigmask army.

Tales of the Abyss. It's not a game that I would describe as particularly depressing, even judging it by its scripted "sad moments" (character death et al). But lately I've been thinking quite a lot about it and find myself remembering how sad I felt while I was playing the game. I couldn't even single out a moment for you. It's just a sad, sad game to play.

The N64 Zelda games just looooooooooved existential despair, but the "no, everything's not okay but life's worth living" end of MM made some happysad tears.

And then there's HL2:E2
Alyx is clutching the corpse of her father sobbing long enough for the shock of what just happened to wear off

Although not a tearjearker, for a definition of sad, we have Spec Ops: The Line "who said I did".

Silent hill : shattered memories was just an emotionally investing adventure from the start, and it used that to tear your heart out at the end.

Yeah, To The Moon has a lot of good moments. Need to play Bird Story soon, and hopefully their second episode comes out soon. Also, the theme song is quite powerful.

Persona 4 has some pretty good moments

The scene with Nanako in the hospital, from her slowly dying, to her recovering. Some people say the scene was ruined by her actually living, but I heavily disagree. You had spent that time going to help her, and you feel helpless when she dies, then you have to keep yourself calm as you decide not to throw an innocent man into the TV. By doing the right thing, you save Nanako. I felt that it was done right, with nothing over dramatic to ham it in. I actually threw the guy into the TV, because I decided to do what I probably would've done in that situation (says a lot about me).

I always liked Kanji's end Social Link stuff. He comes to accept himself and becomes a true man, one who doesn't give a damn about what society thinks about him.

The ending to Ys Seven gets me all the time as well.

Wow, so many good ones so far. Mass Effect, and to a lesser degree Dragon Age, has bro tears in surplus. The end of TellTale's The Walking Dead Season 1 (I have yet to get around to Season 2), I mean, just, ALL of the dialog options with Clem at the end. The only other one that springs to mind is the bonus mission in MW3.
RIP Cpt Price

Brothers in Arms: Road to Hill 30, when
Allen and Garnett are killed. Hit me like a punch to the gut. They were my favorite squaddies, dammit!

Two moments stick out in particular, though there were certainly more:

The first was when Legion sacrificed himself. I had done everything necessary to save both the Geth and Quarians and bring peace to those two races. However, no matter what, there is no way to save Legion, who was easily one of my favorite squad mates. Once the realization hit me, I couldn't help shedding a few tears, especially when he and Tali managed to have that last conversation where she acknowledged him as a person. But what really hit me was when the Geth started acting friendly and could only confirm that Legion was, for all practical purposes, gone. It was a major reason why I refused to pick Destroy at the end of the game, because I simply couldn't bear making Legion's sacrifice all in vain.

The second moment came right at the end. As anyone who's played the game knows, right before the final push, you have a chance to talk to all the squad mates from the trilogy that have managed to live to that point. This entire ordeal was very emotional, but what was particularly emotional was the conversation with Ashley. She had been my romantic partner in both Mass Effect and Mass Effect 3, and she technically remained so during ME2 (granted, I did start going down the Tali route, but I didn't want to risk her health). During the conversation, she made me promise that I wouldn't die, as she couldn't bear the thought of losing me again. Well...yeah...I didn't have enough Galactic Readiness for Shepard to live, and even if I did, I wouldn't pick Destroy (between the aforementioned Legion reason and Joker making me promise to keep EDI safe). Basically, I picked Synthesis, the surest way to die. When Shepard was falling to his death, I watched the characters come up. Each character made me tear up a little, but when Ashley came up and I remembered the promise, there was no holding tears back the tears.

Kingdom Hearts: 358/2 Days on the DS where...
Roxas and Xion fight each other for the last time, going through all of Xion's forms while some kickass music plays throughout...
The battle ends with Xion dying and Roxas saying the words "Who else will I have ice cream with?"...
For me, this whole sequence of events (both the cutscenes and full battle in question) really got to me afterwards... I literally put down the DS before I could continued playing through the rest of the game...
Basically this... because I was also like
