So far weapon types break down pretty simply, there are upgrades that behave the same as their previous models with better stats: range, damage, fire rate, or add effects like increased shield damage.
There are also different weapon types, so far I haven't found a way to change it, but each run starts you out with a compliment of missiles, a pulse laser, and a Gatling gun, use the pulse for shields, Gatling for hulls, and save missles for emergencies and big ships.
Within the run you will find tech crates that give different weapon types that you can put in your limited weapon slots, so far I've found a short range shotgun weapon, bigger but slower missiles, and a beam weapon that does less damage overall but can fire continuously.
EDIT: I should add, upgrades and equipment do not carry over between runs, but you get to keep any credits you don't spend to buy perks which are permanent upgrades and will give you things like more base shield capacity,armor,energy, or increase the amount of resources and frequency of rare items from drops, or upgrade scanners that will tell you whats in a system before you jump there.
