So I recently switched over from a mac to a pc in the hopes that I could actually game on my computer. One of my main games is Borderlands 2 which I have sunk way too many hours in. However, the steam cloud doesn't recognise that the fact that both the windows and the mac are playing the same game, so the cloud doesn't download my old save. Is there any way I can download my save and manually sync the two?

I am not aware of a way to manually download what you have in your Steam sync cloud[footnote]that doesn't mean there isn't a way, just that I don't know if there is[/footnote] but if you still have the machine you previously played on, you could just do it that way. I don't know where the save files would be on Mac but in Windows, they are in My Documents -> My Games -> Borderlands 2. I don't know it's going to be a problem that you have a different platform but you can try.
