I figured its been a few days and there seem to be enough people on this forum who have finished ME2 or are getting around to finishing it, thus there will probably be enough people interested in this topic. Also, I'm sick of seeing so many ME2 threads and decided to change things up a bit
Aside from wishlists, any cool ideas you have in general for the third installment would be acceptable.

Gameplay
1) More 'hubs' and more sidequests attached to those hubs. ME1 had one hub (the Citadel) with a pretty decent number of sidequests attached. ME2 had 4 hubs (Citadel, Tuchanka, Illium and Omega) but a very low number of sidequests that weren't attached to one of your squadmates.
2) Integrated map with both sides of the galaxy. This is probably going to be in there, so don't screw this up Bioware!
3) More importantly, a better travel system and no gas stops. That stuff is arbitrary and not much fun, so take it out. If you want players to have less money, then GIVE THEM LESS MONEY.
4) More unmarked sidequests on unexplored planets like in ME2, with better rewards and longer levels. This could help give you resources so you could:
5) Fix the scanning so it can be quicker or more interesting.
6) More basic customizable armors, as well as customizable weapons.
Story
1) Triumphant return of ME1 characters, or at least Liara and Ashley/Kaidan. Quest to take down the Shadow Broker with a wicked identity twist at the end? Ashley/Kaidan becomes second human spectre, gets lost/goes rogue/captured?
2) All out Geth vs Quarian war and you get to choose sides. Its the obvious conclusion to the complicated moral picture that ME2 paints. Bonus: Quarians shoot first.
3) First hanar spectre, duh.
4) Ewoks.
