After both an (un)healthy dose of Borderlands 2 and a Let's Play of XCOM I noticed two slight oddities/lapse of logic in these games.
Borderlands 2 for example (SPOILER FREE), why doesn't Handsome Jack turn off the New-U stations when the shit starts to royally hit the fan for him? Sure it nets Hyperion quite a bit of dosh but come on you coulda had it sorted from the start.
Finally what the fuck happened to the Earth military in XCOM. Did they all die? Or are they leaving all the alien killing to XCOM? Why would they do that. I can understand from a gameplay perspective but srsly guise.

Any other annoyances you find in games? Name them and air your grievances, preferably spoiler free.

You can't catch a Pokemon when it's knocked out.

Wouldn't that actually make it easier to catch? That way it can't fight back...

Well a lot of things. But one thing that I can't get past that most people just tell me to ignore or what have you is the Thorian form Mass Effect. It's clearly called a plaint at some points meaning it's got plant cells right? Meaning it's cells have cell walls. And because it has cell walls it means it doesn't have muscles, it can't as far as I know. Yet it's moving around like all hell, I looked it up they never explain it. I don't know I think some Fungi can not have cell walls, but in a universe that try's to explain it's self that one bothers me.
