Legacy of Kain Blood Omen where Kain takes the world for the vampires instead of selflessly killing himself to restore the world. Something which Amy Hennig would brilliantly have turn out to be the "good ending" later on in the series.

"Vorador was correct. We are gods, dark gods, and it is our duty to thin the herd."

Neverwinter Nights 2: Mask of the Betrayer is another game with multiple 'evil' endings. My favourite being the one where the player becomes a monstrosity of such malevolent and evil power that the gods intervene to defeat you and lock you beneath the earth as they're unable to kill you. That's right, YOU become the ancient all-powerful evil chained beneath the ground, just waiting some party of adventurer's to unknowingly free you in a few decades.
Seconded. Your team in that game were also good bunch. Hopefully you saved them as your keepsake, around your neck.

Shin Megami Tensei: Nocturne's True Demon ending is pretty bad.
You join forces with Lucifer, destroy the universe and lead the forces of evil against YHWH. Digtal Devil Saga is something of a sequel to Nocturne and there are hints that TDE is actually the canonical ending; and that the Demi Fiend is winning in his battle. And while traditionally YHWH is not portrayed very kindly at least in Nocturne he doesn't interfere much, only sending Metatron to stop you when you're on the brink of making a deal with Lucifer.

No mention of InFamous 2's ending?

You go around committing mass murder, slaughtering billions of people on a whim, and you smile while you're doing it. The girl who was supposed to be the other good guy is right there with you, grinning as you reduce cities to smoking craters just to save a handful of people. That ending made me feel downright sick.
Evil Cole never smiled when doing the innocent slaughtering, that much I know for sure. If anything he felt a bit divided on the matter since he was forced in to his moral decision.
The real kicker is that it's just as emotionally impactful as the first inFAMOUS game's ending.
By the end of inFAMOUS we see Evil Cole after being ruthlessly beaten down by everything thrown his way being piled on to his already sickening moral alignment. He's completely fallen, absolutely bonkers now. But then there's the free roam kicker. He can still heal civilians, so it kind of tugs at you that he isn't completely receded in to a psychopath.

Come inFAMOUS 2 he doesn't act as evil at first, potentially setting up a Heel-Face turn. But if he keeps going down his Evil path all the dialogue starts getting this really disturbing context of Cole inevitably murdering everyone. And the ending just drops an emotional Atom bomb on the hole thing when you see Zeke.....God Damn that still breaks me down every time I see it.
Never forget, "Half as long, twice as bright."

Just remembered another one while watching the latest Abridged episode; Cell's ending in DBZ Budokai.

Not that it's particularly evil, more just funny. Apparently accidentally absorbing Krillin weakens and shrinks you, at least in Cell's mind? I guess 10 days really is too long to wait.

Hm . . . . Endless Legend's Cultist ending. Despite being quite inhuman there is still something quite satisfying in uniting an entire planet in a rage against the gods plot of epic proportions.

I don't really like evil endings...I like acts of evil. In Dragon Age: Origins, there is a point wherein you must go into The Fade to save the mind of a child who has been possessed. It's made clear that the child will lose himself in The Fade quite soon as the demon possessing him gains more and more control over the child's body. I hate going into The Fade in Origins and one option for this quest is just killing the child so that the Demon won't have a human vessel to posses. It's an easy fix and it keeps me out of The Fade so I chose that course of action. I had a few dialog bits and a few opportunities to go into The Fade but no; Fuck The Fade, I'm no wizard, I'm a rouge and I want to hurry past this part of the game so I can get back into bed with Zevran. So I grab the child, push his mother to the ground and gut the brat like a fish as his helpless mother sobs and, cries right in front of me.

...

Oh I forgot, this is Dragon Age: Origins. That isn't counted as an Evil action. Also this isn't the end of the game but it's the most satisfyingly Evil thing I have ever done in any video game ever.

I guess the evil ending of Wizardry 8 counts, where you side with the Dark Savant and use your phenomenal godlike powers to create life and screw around with it like a Simcity player turning all the disasters on at once.

Then again, maybe it's because that's the ending with the most effort put into it, and the only one with an actual ending cutscene. Otherwise, I avoid evil endings.

You can't go into the Fade in that part unless you're a mage, yourself. You have to send an NPC. If anything, killing the child makes the process longer and more difficult, since it requires an extra boss fight.

Not that I don't sympathize with sleeping with Zevran, but still, did you have to make him wait?

Far Cry 3, because it actually feels like conclusion of Jason's descent into darkness and madness. The good ending is pretty much "Well, I killed the crazy lady, got on the boat and left. I hope I can adjust to the real world".

Whereas the bad ending is basically Jason deciding that for some reason, staying on the island and sticking his dick in crazy is a good idea(yeah, she's hot. She's also obviously fucking insane), so he kills his friends, has a couple minutes of wild first person sex with Citra. She finishes up saying "I can feel your son growing inside me. He will be the perfect warrior" before proceeding to stab Jason in the heart. It all seems so appropriate and fitting.

Just to be clear this isn't the best (Fable) but I like the journey to it (killing your allies).

I just find that scene with your teacher demise hillarious (make some long talked that he is all powerful and you just stab him quick and simple).

While not exactly evil, The conquest ending of Hyperdimension Neptunia mk2 / re:birth 2 was a sizable punch to the gut.

After several chapters of Nepgear working hard to save her sister and the other goddessess (CPUs) of the series, now it's time to fight the big bad, only you have no hope in hell of this. Following the trail to a legendary sword of power only to find it a dud and needing charging...off the power of the CPUs,....which will kill them. Misunderstandings and rivalries abound leading to having to fight and kill the cast of the game a few at a time, finalizing on Neptune asking Nepgear to kill her for the power so Nepgear will have the best chance to win and save the world. It doesn't end evil, but rather deressing as Nepgear is alone and facing the prospect of caring for the world on her own.
