Probably the ending from my favorite cult classic, Killing Zoey.
Right at the end of the movie, the bad guy, who's essentially right about to die, uses his last ounce of strength to get revenge on the main characters, and succeeds without them even realizing it. Additionally, the look he has on his face right before he does this is probably one of the most profound looks of hate I've ever seen in a movie.
For me? Most probably the scene in Road to Perdition in which
Michael Sullivan, the father of the protagonist, kills John Rooney, the boss of the mob he used to work for, so he can get to Connor Rooney, who killed his wife and second son. Its just so sad and masterfully done...
When Ripley meets the queen, it and a bunch of warriors beging closing in on her, she looks round, raises her flamerthrower and fires a blast out into the hive. The Queen and the warriors quietly back away...
Except the queen, cue the most gripping chase sequence in film history. It doesn't even end when a nuke goes off!
Or possibly the end of Bullit.

Bullit proceeds to hunt down and kill a man. A man under witness protection.

either the end of the prestige when you're just there like "oh the whole film makes sense now!" or the toture scene in taken with the nails. NASTY! OR the fight scenes in the bourne films...
So many, but the first one that sprung into my mind was Fight Club,
when all the flats just fall down. It all comes together, the bad guys won...or the good guys, gods it's so delightfully morally ambiguous. Ain't that brilliant?
Other ones I thought of a few seconds later:
- Samuel L Jackson's "English ************, do you speak it?!" rant, the whole scene in that house.
- Joda suddenly kicking ass in Attack of the Clones. I love Joda in the prequels, much more than in the original trilogy.
- Darth Vader boarding Leia's cruiser, queue badassery.
- Arnie's "I'll be back" scene in The Terminator.
- The bomb scene in The Fifth Element.
- The laser fence scene in Resident Evil.
- Will Smith strangeling his own dog in I Am Legend.
- In Alien (or Aliens, I don't know), when a few marines manage to get in an escape pod, and ríght before it leaves an alien jumps in. I lolled.
- EVE and WALL-E dancing in space, that whole scene was so fracking cute.
- Cameron Diaz returning to Jude Law in The Holiday. Yeah I shed a tear.
yeah one of my favorite funny lines is "the lord tells me he can get me out of this mess, but im pretty sure your fucked(wallace looks at him) HAHAHAHA"
