I would have rather had Sigma in the game, just due to the lack of villains on Capcom's side.

Yeah. Just like on the background on one of the stages, there's a huge poster with a bunch of of removed characters' faces (Cyclops, Captain Commando, Jin Satome, etc...) and "killed" or "captured" written on them. Yet, MegaMan's is suspiciously clean...

It goes further than that. In the Post-Sentinel-Apocalypse Metro City stage one of the wanted posters in the background is for X, listed as "missing".
