I am going to have to definitely go with the REX vs RAY fight in MGS4.

The Sixteenth Colossus, because it was at the end of a great game and it had some of the best boss music of all time. Of all time! [sub]/kanye[/sub]
It's simple, yet dark and sad, and it gives the distinct feeling that the enemy has won. Which is even worse considering that the enemy... Is you.
He gets a pretty bad rap as one of gaming's most overrated characters, and around the time Kingdom Hearts was released, I was mostly in agreement with that belief.

Dr Robotnik, sonic 1-3 (NOT EGGMAN!!!) would have to be my favorite boss of all time. man did he have some good ideas, if only he could create an alloy resistant to a hedgehog jumping on it

Haven't really played too many Final fantasy games so i wouldn't know so I'm just asking.
I used to work for this guy named Chad, and he was pretty much the coolest boss ever. He got us pizza randomly, joked around with us, stuff like that. Plus, he got shot and lived to tell the tale.
But seriously, as far as video game bosses, my favorite would have to be Robotnik as well. I mean, the guy was an evil mastermind, turned woodland creatures into evil robots, and managed to do so while seemingly never leaving his central command cockpit, which fit into every evil contraption.

He was, but in Kingdom Hearts, he goes on a search for his archenemy Sephiroth and ends up getting involved with the wrong crowd. Jubileus from Bayonetta... That fight was so incredibly epic. I still fight her occasionally just for the fun.
Vergil's where it's at. Badass-looking, stylistically Dante's match (down to having weapon-switching), and also has five of the <url=http://www.youtube.com/watch?v=CdSvIPWVyjU>most <url=http://www.youtube.com/watch?v=zpJj5xY1m5A>awesome <url=http://www.youtube.com/watch?v=j7vIh5H5Q7M>themes in the games, alone.

Might have to give the best boss in the game to the Tower Knight though.
Or perhaps Ganon from about every Zelda game, particularly in Ocarina of Time, though that's more just because the game was so epic.
With God of War III out in just one day my mind may very soon change though
