I would have to say the Alex D and Billie combo from Deus Ex Invisible War. Best in game relationship between characters EVER. Just enough to imply a love interest, nothing to make the game revolve around it, making it a great plot device to make you connect with the game. Not brilliant when she drops three bots and has the game's super-gun AND ambushes you from a teleporter.
