I'm sorry but I just had to go with the nostalgia card on this one. There was just something about getting those encyclopedia sized boxes and reading through all the crap they gave you that still holds a special place for me.
I won't include games that were widely popular such as Tie Fighter or Starcraft, but I'll list a few that I love even though I know they aren't that popular:

Star Trek: 25th Anniversary Game
Star Trek Starship Creator
Army Men
Noctropolis
I'm split between KoTOR and Morrowind. Those two games to me were the pinnacle of roleplaying games for the computer/consoles. Some of my other favorites are Witcher and Vampire: Bloodlines. I'm hoping that Fallout 3 turns out to be a real big hit.
