Not sure Half-Life would qualify as best story/plot. It's masterfully "told" and experienced by the player, but the actual story is cliche upon cliche: scientific-experiment-gone-wrong-government-sends-soldiers-to-cover-it-up/kill-everybody. You had never played this story like that before, but...

Absolutely, the two stories behind what happened at the Red Mountain are great.
Planescape:Torment, best ever. 2nd, Anachronox, specially the part where the "identity" of the bad guys is revealed, and 3rd, KOTOR II, which would probably be first if Obsidian hadn't been presured by Lucas.
