That's a tough one. Probably Deus Ex, but Persona 3: FES and Ultima VII would also be pretty awesome to play again for the first time. I'd play Deus Ex again for gameplay, P3:FES for characterisation of NPCs, and Ultima VII for story (knowing Ultima IV-VI).

If I had to pick, then I would recommed Persona 3 and Persona 4. Nocturne, Final Fantasy VI-IX, Dragon Quest VIII, Chrono Trigger and Star Ocean 3 all had interesting gameplay / story elements as well.
