The differences don't seem so slight to me. I don't care if they deviate from the original (which I played last, actually.) I just care that it's a good game. As far as I'm concerned, MGS2 is not. I found it complicated, irritating, and over done.

I agree that the last parts were unneccessarily convoluted, although the mind-fuckery that went along side with it was actually pretty awesome. I mean, seriously Snake just betrayed me, the fourth wall came crashing down, insane conspiracy theory is revealed along with some really confusing relation between Raiden and Solidus... and Raiden is running around the Arsenal Gear butt naked. What the fuck just happened?
"So bad that it's good" might actually apply, now that I think of it. They went so overboard with convolutedness that the effect of confusion actually become rather amazing... The fact that the fourth wall comes crashing down at exactly the same time would imply this was very much as intended. This is what I guess you were talking about when you said "over-done". It's over-done, but perhaps to achieve a certain effect.
However the S3 plan seemed like stretch to even me, though I probably would have appreciated it more had I played MGS1 first.
And really, the face-off between Raiden and Solidus was awesome enough to make me forget the last ten minutes of gibberish.
There's also some nice subtlety to the player-protagonist relationship in the game that really culminates with the overall confusion combined with the fourth wall breaking at Arsenal Gear. Most people don't notice the hints the game keeps giving you, that you are not just playing as Raiden, but you are a part of Raiden.
It's in the end a matter of opinion if you like any of that, and I suppose I see why you might not. I'm not sure if there's point in continuing this discussion anymore, but if you want to comment further, I will answer.
