I can apply this desire not just to a beloved game of mine, but to pretty much every game.

I would love to be able to take notes, in-game. Leave reminders to myself. Just a pen in This War of Mine so my scavenger can scrawl on their hand before they go out "Need 28c, 16w" rather than trying to remember or use a notepad on my desk to track the components and wood I'm after.

You have the option in Deus Ex to save notes and there was that DS Zelda game that allows you to draw on the map. Or in Civ4 (or is it only with one of the mods?) you can type out a reminder and have it pop up after X turns. These are fantastic features and could be useful in just about any game you could think to apply them to. And yes, even if all you do with it is draw a nice, throbbing, veiny cock-and-balls.

I think having somekind of chapter select in singleplayer games would be cool. You can easily replay your favourite parts of the story, or your favourite boss, cinematic, etc.

Shadow of the Colossus
I made a new save for every colossus just so I could quickly re-experience the battles.
You can already replay fights. All you have to do is ride up to where you killed the colossus (can be a bit of a trip) and hold O next to its remains (they turn into piles of rocks and debris after you slay them).

Alternatively, beat the game and load the post-credits save to unlock Time [trial] Attack Mode. You walk up to the statues of the Colossi (the ones that are lined up in the main shrine) and press O to fight them again with a time limit. You even unlock rewards by doing so.
What!!!! Omg, how did I not figure this out! haha, oh gosh.

Replacing Bandit items in Borderlands 2/Scav in The Pre-sequel with S&S weaponry. Bandit weapons can't aim for shit and they hardly make a dent in anything.

I'd add a better AI for Civilization 5, because man the AI's dumb sometimes.

Last game I played, Pachacuti declared war on me (because he's an ass like that, tends to go for those "weaker" than him. Though because the AI is kinda rubbish at this whole war-thing, I fended off his attack with ease. Then I retaliated, mostly because I'd already been building up to attack him, but he was quicker to declare war. Some 20 rounds later, no more backstabbing douchebagging asshat that settles on MY rightful property! The other AI's didn't like me very much after that, but I think he deserved it. That's another option I'd add, make the AI understand why I did it, and make them realise that they're not in danger of being invaded by me.
The AI in Civilization: Beyond Earth isn't much better. Last game I played I had three of the AI's declare war on me for some reason, but none of them seemed all that into it. They'd just send one unit over every once in a while. That happens a lot. They'll declare war, but then won't actually do anything. Granted I was playing on Mercury difficulty (equivalent of Chieftain) so makes a difference.

OT: Speaking of Civilization: Beyond Earth, I'd add more factions, or sponsors as it were. I like all the different starting options in the game, but the number of factions available seems very limited.

I'd add fable's progression system into allot of rpgs I love how they did it. As well as the ability to get practically anyone you wanted to follow you out of town and go on an adventure with you that was pretty epic. Oh and their renown system I would add specifically to the Elder Scrolls series of games. Recognition is nice y'all.

I'd replace the moaning and hissing of Amnesia's monsters with quotes like "DO YOU SUCK DICK???" from Gunnery Sergeant Hartman. Pretty immature, but it'd make the game considerably funnier.

Proper trick names in skateboarding games. I've never played a skating game where it'll correctly identify a "BS 180 Pop Shuvit" as a "BS Bigspin".
