I like Code: MENT and None Piece by purpleeyeswtf.
His abridgment style is basically 'have the characters do weird shit which coincidentally advances the plot in the exact same way as the actual series for completely different reasons'. It works shockingly well, if you like the type of humour used.
Lil Kuriboh's Naruto the abridged fan dub parody spoof made me laugh harder than anything. I need to find it an download it so I can show my children someday
I would have to say DBZ Abridged would be my favorite with the Code Geass abridged series(also known as Code MENT) as a close second. For ones I suggest, aside from the ones everyone knows about, I suggest [a href="https://www.youtube.com/watch?v=miP21jnj3RU"]Code MENT[/a] and... well nothing really. Any other good abridged series I know of that hasn't been mention either never took off or only has a few episodes and hasn't been updated in a long time.
Of course I love the obvious ones, Yugioh the original abridged series, and Team four star's work.
I only recently stumbled upon None Piece, which stars a Sean Connery impersonation as Monkey D. Lufy. It doesn't really get old, nor is it overplayed. None piece absolutely floored me with its excellent comedic timing. If we're going for favorites not done by TFS or Martin Billany, then this'd definitely be a favorite.

FullMetal Alchemist (more Brotherhood than the original series) I rate as my second favourite anime, so I'll definitely be checking out Nullmetal Alchemist later today.

Code Geass and Evangelion are both shows I've enjoyed, and would imagine they are perfect for abridged versions due to their over the top nature, and the wide range of facial expressions the characters make that you can exploit for gags.

Well for starters I would say 1KidsEntertainment's Pokémon: The 'Bridged series. I really like how much freedom they take with the source material, more or less completly twisting the story into something else. Also good quality on sound and voiceacting.
Since people have already mentioned Takahata101's Hellsing Ultima abridged, I won't go into any greater detail about it: It's good, give it a shoot.
I would also like to recommend Purpleeyeswtf. He's abridging (is that a real word?) Code Geass and One Piece ("Code Ment" and "None Piece"). Very absurd and random humor.
Hellsing Ultimate Abridged has such good voice acting that if I were to show it to someone without telling them it was the adridged series, the only thing that could possibly tip them off would be pop culture jokes.
I watch Yu-Gi-Oh!, Code Ment, occasionaly others.
Never found DBZ Abridged very funny.
I happen to find this specific episode of this Gundam 00 Abridged quite funny though. Unfortunately the whole thing isn't as good since it for some reason had 30 different people working on it who all seemed to have avoid watching the show. Some early episodes didn't even have any footage of the show beyond MS Painted stills aiming for bad jokes.
I won't say its better than DBZ, yu-gi-oh or naruto abridged, but I liked Jojo's bizarre adventure abridged by Antfish, possibly because I simply love the show. What would someone think of it without having seen the show? I'm not sure. I'm too biased.
At this point pretty much all the abridged series have been mentioned. Hellsing Ultimate by TFS, DBZ Abridged by TFS (my first and favorite Abridged series).
Gotta give props to the original Abridged series, Yu-Gi-Oh!, though. It starts out a bit lame, but each episode is better than the one before it. Soooooo many quotable lines.
I haven't read through all the comments just yet, so I don't know if Naruto abridged has been mentioned. There's two versions of it, I haven't watched them both, but the one made by Little Kuriboh (the guy who makes Yu-Gi-Oh! Abridged) is frickin' hilarious. Youtube search Pilot No Jutsu for the first episode.
In the cases of Yugi and Naruto, I don't even like those series and know very little about them, but found these abridged series to be very entertaining despite that.
But yeah DBZ abridged is by far the best (in my opinion, of course, though I'd imagine it's an opinion that's shared by many). The voice acting, the editing, the jokes...everything about it is fantastic.

Since not many people mentioned it, JoJo's Bizarre Adventure abriged by Antfish TAS: This is an abriged version of an old OVA, but judging by trailer on guy's channel, there is going to be abriged version of the ongoing one too. My body is ready.
The originals are always the best. Actually, that's not true in the slightest, but still my favourite would have to be YGOTAS closely followed DBZ. I also used to watch a lot of SMA but I haven't caught up with that in a while and as for a series that hasn't already been mentioned yet I'd recommend Lord Quadros' Metal Gear Solid Abridged. Like most of the abridged series it starts out kind of dodgy but it gets better as it goes along.
