-Francis yelling, "Reloading!" in Left 4 Dead. I don't know why he stands out - maybe it's because one of my friends can perfectly imitate his voice and says it repeatedly when the game is seen or mentioned.

"That's my mark you're at." - after watching Spoony's let's play of SWAT 4 I had to go back and play it and my God, he's right about that being annoying. It really does train the player to stand fifty feet away from their team when breaching a room.
-"What's on your mind?" "Be good." And every other repeated greeting and farewell line from NPCs in WoW. I've leveled six characters and I'm so sick of these audio files. Yeah yeah, chrono cries crisco - I got it. A loon be with you too. XD
-"Marcus, you've got to drop that data right now!!" - Repeat until your co-op partner is in the hospital having an Xbox controller surgically removed from their stomach.

I can only remember one right now. I noticed this in Fallout New Vegas after killing Caesar (That's not a spoiler, you have to do that either on a side quest or in my case, on my own free will) almost all of the Legion troops would say "Retribution" in a manner that sounds monotonous and is fun to make fun of.
