I really like the whole "avoid the bad ending" kinda situation, it gives a game more tension when done correctly. I mean would ME2's ending be as good if you just blazed through the base and killed the final boss with no danger to your squad?
I'll also cite Persona 4's Bad Ending as evidence.
You have an arguement with your party (mostly lead by Yosuke) over the killer's identity (or you can miss the arguement entirely and just fall for the red herring) If you fuck up the game ends about three quarters of the way in, with a certain two characters missing/dead and the mystery goes unsolved.
