I don't get it. Where is the plothole?

I believe it is said that the Apple that was destroyed was different from the one in Masyaf. That one was passed down from generation to generation or hidden until it came to Ezio's great grandfather.

If you want to let a plot hole ruin the game then have that's your issue.

Spoiler: *Brotherhood spoilers* Another plothole with the apple I noticed was that

the apple Ezio used was supposed to have fallen into the hands of Napoleon and Houdini after Ezio (as stated in the 'Truth' files in AC2). But in Brotherhood, Ezio hid it under the Colosseum, and wasn't discovered again until 2012. Either Houdini put it back under the colosseum (unlikely), Subject 16 got his facts wrong, or there's a huge continuity error.

Trying to fabricate a story like THAT may be the hardest thing I can think of.
I'm not surpised there was a plothole like that.
