i agree. i recently went back through AC2 and got 100%, noticing that the subject 16 memories were more... poignant than we could've noticed the first time.
SPOILERS OF THE ENTIRE SERIES AHEAD!!!
turn on your subtitles and go through AC2, do all of the subject 16 memories. he starts rambling about "she sees the knife" "i raise the knife" "i'm sorry lucy"
in 2, this meant nothing, but after brotherhood's ending, we can see that subject 16 was actually reliving desmond's memories. that alone basically confirms that we're reliving desmond in a future person.[/quote]

In the secret file in Assasins Creed Brotherhood with subject 16. He says you must go to Eden and find Eve. He also says everything you hope to become, everything you hope to save is already gone, and that the Key is in Eve's DNA. What you might have missed is he says the sun.. your son... I believe these are all points indicating that Subject 16 has achieved the 6th sense Juno speaks of and he can see the future - This theory negates the theory of subject 16 is reliving Desmonds memories but rather is a pre-cog.
Juno speaks of Desmond seeing the blue shimmer (Eagle Vision) but still not really seeing. Eagle vision allows you to identify things you couldnt possibly know without some sort of psychic ability, so the sixth sense could be full psychic attributes including precognitive visions. I think the sun comment is meant to mislead you into thinking about the whole sun exploding and destroying earth apocalypse theory but it seems he is pointing to the fact that your son, the son created from Desmond and Eve is somehow the key.

Furthermore in the trailer below you see Desmond inside the animus seemingly in his own subconscious but whats interesting is that you see him approaching a gateway (possibly the gateway Juno speaks of maybe the way into Eden. Eden seems like a world made from the non physical possibly where Subject 16 now resides, a world that can somehow be accessed through the animus which would explain both how Subject 16 ended up there without a physical body and how Desmond is now facing a gate to Eden.
