Impossible to make a villains list without including him. Incredibly difficult to kill, highly influential, and very intelligent. I'm not sure anything can actually beat Darkseid? The only one I can think of would be...
Galactus - Fantastic Four
He devours planets and is basically unstoppable.
Bane - Batman
Master strategist, brick shithouse, relentlessly driven, drug addict, appeals to the Latino voters
Emma Frost - X-Men
Powerful telepath, very tough to fight, and highly persuasive. Also, girl. And...comic relief?
The G-Man - Half Life 2
Has the ability to travel inter-dimensionally, stop and manipulate time, and take away free will. Pretty god damn powerful.
Shegorath - The Elder Scrolls
Leader of the team. 100% unpredictable, powerful enough to infiltrate whatever mind he likes, enjoys completely unfettered chaos.

Also probably some incredibly rich evil English aristocrat to bankroll the whole thing and provide expensive toys.

David Xanatos for resources and part of the planning department.
Kira for assassination and the other part of the planning department.
The lich king for a massive army.
Malus, because if we need brute force, we want something from shadow of the colossus.

Shadow Broker (Mass Effect) to provide information, and to comment on any heroes who confront the team.
Fawful (Mario and Luigi Series) to provide morale, and create an army of robots for the front-lines.
