The Ends of the Earth (Episode 18) or
The End of the World and Small Palms (Episodes 21 and 22) from Clannad After Story.
I wouldn't call them the "best" episodes from any anime I've ever seen, but they were certainly the most touching.
If you watch the whole series you'll understand why I think that.

This was hallarious I remember cracking up so much

Any I am getting a lot of stuff here keep it up I have watched the ones from seriers that I atleast know enough of to know the charactors and to try to keep it in context and they are good episodes a lot of the are action as I have noticed.

"Kenichi: History's Strongest Disciple", 2nd last episode, the final fight where Kenichi switches between the different fighting styles. Seriously, I can watch that scene over and over again quite happily.

There are other anime that had great moments, but none where one particular episode sticks out like that for me.

The one that come into my mind is episode 11 (IN: Kusanagi's Labyrinth ? AFFECTION) form Ghost In The Shell Stand Alone Complex 2nd Gig.
The story behind the two empty children shell was like a fairy tale (well a sad tale) and it bring quite a new insight to the characters (you know who I mean if you had watch the series). Also that episode had a awesome soundtrack to go along with that story (took me ages to find that song which is called I do).

Heh, this immediately came to mind the moment I opened this thread - I was trying to think of something smart and different, but screw it, this has to be my favourite. I remember seeing it as a kid and running around the house like an idiot afterwards out of sheer excitement, only to remember that no one in my house and no one in my school classes watched it, so I had no one to share the awesome experience with :(

Difficult for me...I usually only evaluate the whole of the Anime and tend to forget the merits and vices of the individual episodes. Here are some that I remember from the top of my head:

Surreal, Dark, Epic and filled with action. A great and pretty flawless episode that almost solely relies on its visuals and dark atmosphere.
Good buildup to one of the most impressive and stylized scenes I have ever seen in an Anime: Spikes battle with Vicious inside a church [http://www.youtube.com/watch?v=LzFSsZo7rfA]. Truly amazing. If you don't believe me just watch it.
The first episode where FMA shows how deep and emotional it can be. Ed's stunning realization of Shou Tuckers perverted research and him even using his daughter to further his own agenda is one of the scenes that really push the boundary of the series. Ed's complete despair and incomprehension is so well pulled off that one is bound to be engaged with the developments - partially also because of exccellent multi-episode build up to exactly this conclusion. I consider this episode to be the turning point of FMA from any ordinary shounen-anime to something much much more - its that good.
An epic conclusion to a truly epic series. It couldn't have ended any other way: Its execution was great, leading to what I consider to be one of the most engaging endings of an Anime I've seen yet.
Chances are people haven't seen this one yet so I'll elaborate a bit: this show revolves around a stereotypical loser, Kaiji, who comes in contact with an evil organization that finds pleasure in orchestrating ridiculous morally reprehensible gambles that can let the players either win a fortune or, in the worst case, cost them their life. So playing their game, Kaiji, is faced with another sadistic gamble: A bunch of steel beams, barely one hand of width, spanning over a chasm between two skyscrapers. The game is now to win a fortune by traversing the chasm using the steel beams without using your hands as support (the beams are electrically charged for exactly this reason). What ensues is one of the most memorable and terrifying portrayals of psychological breakdowns in light of almost certain Death that it sends shivers down my spine just thinking about it. Yes, its over the top - way over the top. But it still manages to emanate a feeling of absolute despair that captured me like not many movies or episodes ever did.

No other series could ever take a scene involving a pedophile taking a 9 year old girl to a love hotel and make it one of the funniest moments ever animated.

I think Ballad of Fallen Angels was my favorite, first episode I saw of Cowboy Bebop and got me hooked on it because of this:

I don't know, ep26 was them going crazy!!!!! The main portion Excel saga was hilarious ep 1 and some of 2 being the best, the rest was kind of drawn out, but, in the end it is ALL WORTH IT.
EDIT would have to say the awesome starts at ep 22

Personally, i would say, Piedmon's Last Jest from Digimon season 1.
Very funny and also kind of violent (for a kids show) with swords being throw at children.
