Those boss battle themes are awesome, but the end boss/major boss battle themes are MIND-BLOWING. Do NOT just skim my list and go "uh-huh, interesting" without listening to them.
The piano that plays before you battle cynitha in pokemon D/P. Technically not her boss theme, but its still exclusive to her (i think)

Got a gameplay video because you really need the game to contextualize the music once it picks up into the "OH SHIT YOU BETTER DO SOMETHING!" music.

I'm a hardcore guy when it comes to boss themes, I like em brutal and badass, but orchestrated pieces aren't bad either.
