It's really difficult to understand in some of the latter episodes, but in the end it does all click together and you should get a good enough sense of what's going on. Lain's mostly an atmospheric horror/psychological drama anime anyway, so it's not like you can expect, say, naked female alien robots with a grudge against humanity running around butchering people.
It's psychedelic and incredibly weird, but I love it for it. It's worth a watch if you were even slightly interested in the Matrix or Dark City.
