Final Fantasy VIII, my favourite game of all time. Yeah, there's actually someone who loves VIII. Every middle-generation Final Fantasy by Squaresoft is close behind, though. Not Enix. Final Fantasy hasn't felt like Final Fantasy since Square merged with Enix.

Super Mario RPG

I win
This, minus the winning. I always lose :(

That game is what made me love Squaresoft. And then Squall made me hate it.

Actually, I take that back, I really enjoyed the quasi-complexity of the junctioning system in FF8...I just HATED Squall...god, just thinking about him pisses me off.

But other than Mario, I would definitely say Final Fantasy III (for the NA release on the SNES, VI to the rest of the world), because that was the first video game I ever played, and I just went back and beat it a year ago, and I still love it.

EDIT:

Gonna say Just Cause 2, their only game I've played, and probably would be even if I had played others, it's just so much fun in one game.
I had no idea that Just Cause 2 was Squeenix. That's a damn fun game.

Also, I forgot about Chrono Cross. I've never played Trigger, but I really liked CC.

Either Mario RP or Final Fantasy 6. Bot really good games and some of the few games by them. Runner ups would be Kingdom hearts.

Square Enix?

Welp, this is awkward. Have yet to see a game I like from them.

Square's best is FF9. Treasure of the Rudras, FF6 and Chrono Trigger are all great, though.

Enix... nothing. They only published Terranigma, and I dislike their other stuff.

Squaresoft? Probably Final Fantasy Tactics... or maybe Final Fantasy VI. FF9 is also up there on my personal list. Some great stuff in the past.
Enix? I'd chalk it up to Star Ocean 2, maybe 1. 3 was cool up until the PLOT TWEEST, then it became a major disappointment.
Square Enix? Probably Kingdom Hearts. I still remember the absolute nostalgia trip I had playing through that, and that definitely set the tone for an acceptable, somewhat childish story that grew more mature over time.

CAPS-LOCK IS SO AWESOME

In all seriousness I can't say I've ever really played one except for a few snatches of Kingdom Hearts and FF13 at friend's houses and in stores respectively.

squeenix never really put anything out that seriously wow'ed me but squaresoft has the best FF entry ever, FF4(2 us) An interesting plot combined with likable characters plus some epic music (the battle vs the 4 fiends music is so badass) Made for my most favorite jrpg ever.

Chrono trigger is probably second for me, Akira Toriyama's art combined with great music plus a relatively unique combat system(I can only think of one game earlier that used combined attacks, too few use them even now) made for a great game.

FF6 would be a close third but was mired down with a high number of characters that had minimal impact on the story. plus aside from one unique skill and some equipment differences all the characters in combat may as well have been called "Bland magic user A" by the end of the game.
All I ended up using to fight kefka was 3 spells. Osmose, quick, ultima

There's a couple other notable entries but those are my top 3
the super mario rpg was pretty neat and FFT was pretty sweet too

For me, I would have to say Final Fantasy VIII was the most enjoyable.
I understand a lot of people didn't like it, but it is one of my favorite games to date (I still every now and then do a playthrough).

I really like the Draw system. It makes you work for your magic and means that even at endgame you think before you start throwing about your fight ending spells. If you cast it, you will need to go find somewhere to acquire it again.

I like the Junction system even more. This adds another layer to your magic management. Sure you could cast that Ultima spell on that Ruby Dragon, but wouldn't you be better off gathering 100 of them and equipping it to your elemental defense? Making you absorb practically everything?

I like the GF's having abilities. If you played smartly, it would cause you to evenly spread GF's around so that all of your main characters would get the most benefit from them... Rather than just giving Squall all of the OP ones.

I like the how the enemies level up with you. Do you want the game to be easy? Well stock up on crazy amounts of magic for junctioning, and then don't grind on anything. You would become omnipotent and the enemies would remain weak.

If you decided to level up quickly, even basic enemies would get considerably nasty spells and abilities.

Most of all though, I loved the story. This is very subjective as everyone has their own preferences, but to me it was just so epic. It has so many developments and plot twists I would pay very good money to see it done as a 3 part movie, or even as a 700 page novel.

It goes from a skilled fighter doing a seemingly small mission - All the way to trying to save the world from the tyrannical rule of a sorceress attempting to cause all sorts of chaos from the future.

In short, I really enjoyed it.

Star Ocean: Till the End of Time.

I absolutely loved that game back in the day. I put more hours into it than any other JRPG.
This, a million times this!
