So many choices;
The Mk.II from MGS; Silenced, 1 shot take down, non lethal, perfect accuracy over any range. The perfect stealth weapon and essential for speed runs.
The M1911A1 from MGS3 and BF;BC2; This gun is always great in games.
Ebony and Ivory from DMC; Infinite ammo as standard, never need reloading, can defy the laws of physics by allowing the user to levitate. Awesome.
The Enforcer from Unreal Tournament. Comes with single or burst fire, can be dual wielded. Surprisingly deadly.
Plasma Pistol from Fallout 3; it turns people into goo. 'Nuff said.
Any revolver; Revolvers are badass. 'Nuff said.
Any high level pistol from Borderlands. They come with such effects as electric shock, corrosive acid, incindiary or explosive rounds (but then so did most guns in that game), some also come with regening ammo, the ability not to reload, richocheting or sidewinding bullets and many other abilities.

'That Gun' from Fallout Vegas I just love the whine it makes when you reload it, you can get it pretty early in the game and can find tons of ammo for it.

The Desert Eagle from nearly every game. I killed someone through a concrete wall with one in CoD4.
Best sidearm in a game? The Halo: ODST Magnum. If you've got a fast enough trigger finger, than it's practically a machine pistol, and it's also scoped and silenced.
Actually that reminds me of what is possibly one of the best handguns in the game (excluding the alien blaster). That Gun. It's essentially the new rendition of the .223 handgun from fallout 1 and 2. It's apparently modeled after Dekkards gun and you can sort of see the resemblance (the .223 looked way closer though). Even though it only has five rounds per clip, it can be reloaded way faster than any other revolver, it has a good rate of fire, each shot is quite powerful and it has critical multiplier of 2.5. Well I wouldn't call it the best but the Silverballer from Hitman series always stood out even more so in Blood Money where you could upgrade it with magnum rounds/low velocity rounds, extended clip, silencer, laser sight, scope and full auto.
