Okami and it's Shintoism. it's central to the plot, it has its own internal logic that makes sense and it works.

Joshua Graham from Honest Hearts. He survived being attacked by the NCR's most elite marksmen division numerous times, and survived being lit on fire and then being thrown into the Grand Canyon. Graham then spent three months walking to his home, through a post apocalyptic hell.
I can't believe I didn't think of that.

Also a great use of 'religion' - the 'Father' from the same expansion. Easily became my favorite part of the Fallout universe. It's both cute, smart, sad, and apocalyptic.

Mass Effect 2 loyalty missions actually reference biblical (christian) passages alot (especially the mission names) which i found to be very interesting. What makes it nice is the subtlety.

The paladins from the Warhammer franchise.

Why?

Because their religion is about punching other people's faces in. They don't bother to back it all up with hypocratic bull, they cut right to the chase where most religions end up anyway.
Paladins? Sorry, all I've got in mind are Grey Knights.
That being the case: Chaplains, yeah, smack in the face with a Crozius now, bless later.

OT: Probably the Templars in Screed... yes, now we know organised religion = organised fraud/crime of various flavours.
