I have enjoyed the Gundam games Waaaaayyyy back on the PS1. Besides that...

Would pokemon count? If it does then thats my favorite.

I can say that Macross Ultimate Frontier and Gundam VS Gundam: Next Plus are both really fun games, and both draw playable units/missions from all of their respective franchises. However, both are Japanese only and have no real chance of ever getting localized for western markets. So you either need to know some Japanese to understand what the characters are saying (if you care about that, both games are really gameplay oriented, not story oriented) or just know the show well enough to push on through. On the upside, they are both PSP games which is region-less (UMD movies exempt) so you could just import.
