Pennywise the Dancing Clown. He goes around scaring kids for fun (and occasionally killing them).

That is an interesting evaluation and I think I can agree, but the real problem with the assertion here is that he is the best villain ever. The only times we've ever seen him do anything evil it wasn't a villain doing it, it was billy. By the time that he is truly Doctor Horrible(which sounds better if you say it with a phony Russian accent) all of the on screen villainy was over. We didn't really see how he measured up as a villain, he has a great backstory, sure, but that alone does not make a great villain.
Oh, I know. I was being silly with my first post, anyhow. My real suggestion is Adam Monroe, simply because he was subtle, manipulative, and he didn't waste his time with petty robberies. He went straight on with his grand agenda, and though I'd like to keep more of us around than he did, he had a bit of a point.

Okay, and because he was an unstoppable drunken British samurai.
Oh wow, I completely forgot about him. Excellent choice my friend!

The Elder God. Forever and ever and ever.
Err... Which one?
The one from the 'Legacy of Kain' series, voiced by late voice-actor Tony Jay.
Why have one Elder God when you can have

No dice. I don't know any of these figures and therefor don't care for them, whereas I know the LoK Elder God and think he's the best game villain. So there. :p
In order:
Bast (Goddess of Cats or Pasht) appears as a female human with a cat's head.

Hypnos (Lord of Sleep) is an enigmatic being of unknown form.
(and yet I found one)

Nodens (Lord of the Great Abyss) appears as an human male riding a huge seashell pulled by legendary beasts.

Ulthar (or Uldar) is a deity sent to Earth to hold vigil over the Great Old Ones.

Yad-Thaddag is possibly the Elder God equivalent of the Outer God Yog-Sothoth. This being has the same appearance as Yog-Sothoth, except its spheres are of a different colour and its nature is purely benevolent.

Oh and I actually should've said
Kthanid is said to be the "brother" of Cthulhu. He looks like his sibling but has golden eyes. He resides in a crystal cave on Elysia. It is said that he is as good as his brother is evil.

Edit: By the way you do know that is just you do realize that your "Elder God" is just Yog-Sothoth, don't you? That means that my Ulthar beats him, because he's his boss.

Walter Sullivan. Followed closely by Pyramid Head.
Calling Pyramid Head a villain is like blaming the axe instead of the murderer. I never thought of Pyramid Head as a Villian... Personal heart throb and idol sure, but Villian? He is just the manifestation of some very broken individuals misogyny and sexual frustration. If anything, James is the one to blame.
You raise a good point sir.

I always loved to hate Jon Irenicus the most.

Just an awesome voice behind a great character.

Kefka, Final Fantasy VI. The only Final Fantasy villain to succeed. Also, hilariously amusing and off his rocker at the same time, while being a clown character you take seriously.
