The only times we've ever seen him do anything evil it wasn't a villain doing it, it was billy. By the time that he is truly Doctor Horrible(which sounds better if you say it with a phony Russian accent) all of the on screen villainy was over. We didn't really see how he measured up as a villain, he has a great backstory, sure, but that alone does not make a great villain.
