Technically if you count spores creation tool and just make war planes, boats , tanks , space ships etc,then you kinda can make any weapon you want. (However this does not excuse how bad the actual game is if you compare it to its beta)

I've never really encountered a game with particularly good weapon customization. Ghost Recon's changes are, for the most part, incredibly minor. Even going to extremes does little to change the fundamental operation of a particular weapon. Battlefield 3 actually offers better customization to the extent that, at various points, one has been able to fundamentally change the useful role of a weapon. Before the various shotgun nerfs, choosing to use Slugs/Frag rounds made a shotgun a truly viable mid range weapon. Swapping a few parts on semi-auto sniper rifles lets them do a decent impression of assault rifles. A few assault rifles can be altered to be truly useful long range weapons.

Blacklight Retribution has a pretty deep weapon customization.
Every single part of a weapon can be replaced. Want a full auto sniper? Got it. Silenced shotgun? Got it. LMG that shoots poisonous rounds? Got it.
It's free to play, give it a shot. (<- Edit: Oh look, unintentional pun. I am so unintentionally witty.)

Maybe not the genre you were hoping for but I'll throw in dark cloud.

The weapons in that game are sort of like pokemon because they level up, gain abilities, etc. They can also be merged to combine abilities and if they reach a certain level they evolve into a different form with even more new abilities. It's one of, if not THE, best aspects of the game. There's even one that talks...
One could even argue the game is all about the weapon customization because the characters themselves are only as strong as their weapon. Besides hp and defence they have no stats of their own, it's all on the weapons.
Weapon variation is also pretty good because each character (there's 6) uses a different kind: swords, hammers, polearms, catapults, magic and machineguns (yes, you read that right).

There's alo a sequel: dark cloud 2 (or dark chronicle in Europe) which I never played but I assume it has similar weapon customization. (feel free to correct me if I'm wrong)

I can't guarantee you'll like the rest of the game though... It's a little childish and smells faintly of JRPG.

Seriously, the level of customization you can put into the weapons is mind boggling. You can change barrels, stocks, grips, clips, you can even add gun charms that add bonuses like damage, fire rate and others. The game is pretty much dead now, but i bought it for 5 bucks on steam and love it
