We all know that the henchman can claim the credit from the true villain, but which main villain did really good, and which ones...sucked? It doesn't necessarily have to be the last boss, just the one that was the major threat.
Good:
MacGruder from Gun. Say what you want, he had the whole "evil Western bastard" thing down pat.
Saren from Mass Effect. Granted, he was brainwashed, but still, he truly believed what he was doing, and actually did a really effective redemption at the end. He was still evil, but a well-developed villain all around, and not unsympathetic.
Bad:
Darth Traya from KOTOR 2: In my opinion, the bad way to do the whole "puppetmaster" thing. It just reeked of "HA! TWIST!" and she should not have been a villain. Sion? Yes. Nihilus? Hell yeah. Traya? No.
