As a fun little topic, I thought maybe why don't we share boss battles that we enjoyed playing against. Now this can be anything from the satisfaction of beating the boss, to going through a challenging fight, to creative design, and so on.

For me I can think of a couple examples:

Yomou from Touhou 7. 5th stage bosses in Touhou games have the mentality of "If you can beat this guy, anything is possible in the final boss. You've come this far, so don't lose now!" With my critical thinking neurons firing off like supernovae, clashing against this intense swordswoman/gardener is one of the most fun battles I've had in a long time. I loved it so much that on the 3rd time beating her, I started laughing as things got crazier and crazier with the bullets. Sort of like Han Solo saying "This is where the fun begins."

Sylph from Tales of Symphonia. I'm a sucker for cute things. So when flanked by three fairies that say "OKAY! We'll test your power!" in tiny voices, I chuckle out loud. Dunno what else to say, other than they were the cutest boss battle I've ever played against.

What are your favorites?

Daystar stole mine.

Metal Gear Rising has some of the most awesome boss fights I've seen in all of gaming, combined with a soundtrack that fits the tension perfectly.

First boss of the game. Aw yeah.

Every boss in Revengance.
Most bosses in Bayonetta (didn't care for the final boss).
Most bosses in the Castlevania games.
Most bosses in Dark Souls (minus Bed of Chaos).
All of the bosses in the Twisted Metal remake (at least conceptually).
Most of the 'bosses' in Monster Hunter Ultimate.

I like the ones for large monsters in Dragon's Dogma when you can climb on them and they carry you around while munching on your buddies.
I liked the end one in Mass Effect 2 as well, I can't remember it well enough to spoil it but it was definitely fun.

Agreed with these three. Although I did like the final boss.

Personally, I love fighting some of the Dr. Eggman final bosses.
Mainly the Nega Wisp Armor and his mech from Sonic Lost World.

For the Lost World one, it's the 3DS version I like more because the console version is pathetic, and for the Nega Wisp Armor I enjoy fighting the console version even though it's piss easy.

All of the bosses well Assassins in No More Heroes 1 and 2 (well ok except for the final bosses since they were so annoying to killed!). They all had their quirks, fighting style and awesome theme song to boot too!

Mr. Freeze's from Arkham City. Not only is it fun, it can be different every time you play it.
I would also have to agree with Shadow of the Colossus.

Every boss battle except the last one in Metal Gear Rising: Revengeance. That game makes everything you do feel amazing, especially the boss battles. The best part is when you start to hear the lyrics to the songs in the background.

One that stands out to me probably most of all (I can't think of every boss I've ever played on such short notice) is definitely Artorias from the Dark Souls dlc Artorias of the Abyss. It was just a lot of fun to play against a swordsman rather than a giant monster once in a while :p

My favourite kinds of bosses are ones which make you use the skills/items you have acquired so far in the game.

The boss battle which has done this the best so far is the Zant battle from The Legend of Zelda: Twilight Princess. He teleports to some previous boss battle locations and you have to mirror what you've done before to defeat him in all his phases.

While techno remixes of the individual boss from before is playing.

Most recently I think I'd pick the Legendary Ships in AC4. Even with a fully upgraded ship, you still needed to use proper positioning and maneuvering tactics in order to take these down. My personal favourite of them was when you had to fight two at once.
My all time favourite boss battle was with Ganondorf in Wind Waker. No it wasn't even remotely challenging but setting of the battle was awesome. Plus, the battle actually felt like two master swordsmen dueling.

Mister Freeze from Arkham City and Deathstroke from Arkham Origins.
Shadow of the Colossus.
BNK-3R in Borderlands 2, especially since me and my friend were going at it and it was amazing fun.
Max Payne 3, not necessarily for the boss fight itself but just what it represented.
Darksiders 2, all of them really, even the end one.
Probably more i'm forgetting, will update.

Dammit, you stole mine! Mr. Freeze was the only fight in Arkham City that was worth playing to me, and on the Hard Difficulty, it plays like a puzzle, and it's brilliant. That was a tense and fun fight. A shame the rest of the game never got to that level to me, but that's another post for another time.

OT: The boss fight Riku/Ansem in Kingdom Hearts in the Hollow Bastion level. The music makes the fight incredible.
Also:
The 2nd to last field battle in Brutal Legend, before Lord Doviculus, and I'm being vague in case somebody wants to play Brutal Legend, because they should! The music is intense, the onslaught on the bridge is brutal, and it's incredibly unforgiving, but I can't say I didn't have fun with it.
Uncharted 2's final boss. Compared to the cheap final boss from the first game that nearly stopped me from ever continuing Uncharted ever again, That boss was my favorite.
Metal Gear Solid on the Playstation 1 against Liquid Snake.

Rundas in Metroid Prime 3: Corruption was an awesome boss fight, not to mention the music that plays when you battle him.

* King Bulblin (Twilight Princess)
* Twilit Dragon - Argorok (Twilight Princess)
* Dark Lord Ganondorf (Twilight Princess, Wind Waker, Ocarina of Time)
* Ganon (Link to the Past, Ocarina of Time)
* Kaelle Demos (Wind Waker)
* Barinade (Ocarina of Time)
* Vitreous (Link to the Past)
* Hemlasaur King (Link to the Past)
* Trinexx (Link to the Past)
* Thieves' Hideout Boss (Link Between Worlds)
* Dark Palace Boss (Link Between Worlds)
* Swamp Palace Boss (Link Between Worlds)

...Why is it so difficult to find the names for the LBW bosses?! That's kinda dumb...Anyway, more bosses:

Mr. Freeze (Batman: Arkham Asylum)
Vlad (Max Payne 2)
Chaos (Sonic Adventure...yes, the first fight)

That's about all that come to mind really...

OK, first of all, every single boss battle in every Platinum game I've played (goddamn senator Armstrong. This guy is CRAZY, but so awesome).
Secondly, Braska's Final Aeon in Final Fantasy X.

Stallord from Legend of Zelda: Twilight Princess. The first phase of the fight is challenging and interesting enough, but the second phase is awesome because it happens in the following steps.
1. Is he dead? I'm not sure...
2. HOLY SHIT! He's not dead, and down the hole I go.
3. Hey, there are tracks on the outside of the central pillar AND along the outer wall.
4. COWABUNGA!
