Shadow of the Colossus is pretty big one, with nearly every boss being fun. I think the best has got to go to the flying desert dragon.

Right now I can think of:

Handsome Jack is not a really fun boss fight but he was the first video game character I really wanted to kill. He is such a giant d**k.

As others have mentioned: Metal Gear Rising: Revengeance. Monsoon was my personal favorite.

Speaking of Metal Gear, the fight against Metal Gear RAY in MGS4 was one of my biggest gaming 'holy crap this is amazing'-moments. Or the one not long before that against Crying Wolf. Great stuff. And I must mention The End and The Boss in MGS3.

The final battle against Grigori in Dragon's Dogma was great as well (pay attention, Bethesda, you might learn something). Or basically any encounter with a large creature.

Marche au Supplice and taking out White Glint in Armored Core 4 and FA respectively were epic and I loved to use those battles as tests for my AC builds. And I shouldn't forget about The Spirit of Motherwill and Answerer.

I hesitate to mention Shadow of the Colossus, as I'm not sure I could really call them boss battles when that's basically all there is. Still, awe inspiring fights.

Red in Pokemon Crystal comes to mind. Stowed in a cave you only gain access to after the Elite Four, all alone, saying nothing, the epic music. I still remember the first time I beat him. Used about 60 full restores.

I also enjoyed the hunting in FFXII. Some of those bounties were really tough unless you were over leveled, and the final one had so much HP you had to fight for a couple of hours, and you didn't even get a good reward for beating him. Still felt like an accomplishment.

Rundas in Metroid Prime 3: Corruption: Corruption had a lot of good fights, but the Rundas one stands out. This is mostly due to the soundtrack, but it was still a tense, hectic fight throughout that was really enjoyable to play.

Sword and Axe from Prince of Persia: The Two Thrones: By Warrior Within, the The Sands of Time trilogy had a lot of truly memorable bosses. Sword and Axe were among the best. This is mostly because it actually mixes up the "arena" fights from the two games by giving you two guys to go against in a more free-moving, fast fight. Granted, the "strike one until the other attacks" isn't really unique, but it was still a lot of fun.

The Vizier from Prince of Persia: The Two Thrones: This may have been more memorable simply for being the last boss in the trilogy (well, there is the level with The Dark Prince, but that's not really a fight). Still, I thought it did a very good job of mixing the platforming of the series into the boss, and unlike the first boss of the game, they actually did a good job with the whole fight.

Argorok from The Legend of Zelda: Twilight Princess: The atmosphere, though unoriginal, was fantastic for the fight. It also was a lot of fun to just grapple around the arena. Part of me wishes that it had lasted longer, but what we got was one of the most exciting bosses I've faced.

I love good boss battles. Sonic the Hedgehog has had a large share of really neat ones, and some that were not so neat. The final bosses of Sonic 2 and 3 were especially awesome.

Demon's Souls has some really good ones too. The Flamelurker is my favorite RPG boss.

Dark Souls has some stinkers, but a few winners as well. O&S are quite tough, but in a fun way.

The Arms Forts of Armored Core: For Answer were for the most part pretty fun to take on.

Then there is the Metal Gear series, which has gobs of great ones.

The End from Metal gear 3: Snake eater. One whole arena where you try to outsmart & outsnipe a sniper. I was addicted to that battle. It just sucked they made it too easy by having him gradually die if it goes for to long.

Some of the bosses in Chronotrigger, particularly that one in the sand cavern that was killing the forrest (I forget its name). It kept beating me despite my high stats untill I figured out a trick to beating it before it killed me. It was then that I realised most of the bosses in that game had their own unique patterns to take advantage of.

Shadow of the Colossus, the bird colossi was most enjoyable.

And emerald & ruby weapon from FFVII, again, for the same reason as chronotriggers bosses. They were balls-to-the-wall hard but it was fun developing strategies with what you got & having them work out.

A few more that come to mind for me.

Patchouli Knowledge from Touhou 6: First boss I ever liked out of the Touhou series. An asthmatic librarian that shoots lasers and fireballs.

There tend to be a lot of bosses that I like out of Touhou 7. Mostly because they were made such that their difficulty scaled up evenly with each one. So that, by the 4th boss (the Prismriver Sisters) you had a good handle on how to play a bullet-hell shooter. Plus this time around Zun seemed to have gotten creative with the danmaku, displaying them in dazzling deadly patterns.

I would also say the Elite Four + Drake in Pokemon Heart Gold. Drake was ridiculously HP heavy with all of his dragon types, and that entire fight involved my only Gyrados tanking every one of them with Ice Fang and Dragon Dance. So much effort went into getting all of my 6 Pokemon above 45 to 50, and so much of it payed off.

Well, not so much enjoyed fighting, so much as feeling incredibly relieved (and like a badass) for beating was the final boss of The Banner Saga.

That game does not fuck around, and if you have not built certain characters in very specific ways, you will get your ass handed to you.

But taking that bastard down gave me a sense of achievement unlike any other (even more so than MGR:R, but that was because I was wrestling with the controls(not knowing how to change perspective(not cutting path) in zandatsu) than with the actual boss) and it was the hardest boss fight I have ever faced in the (at least) last 5 years of gaming.

Though I will say that I really loved fighting Sam in MGR:R but that could be because it reminded me a bit of Kill Bill.

Shadow of The Collosus. They're not bosses, as much as they are platforming/puzzle sections where the answer is also "Insert>Weak Part>Sword" and it's a kind of gameplay that constantly gets mimicked.. yeah, it gets mimicked. Badly. And often, to infuriating degrees.

I suppose I also enjoyed the boss fights from Rule of Rose, if not just because of their music.

Hmmmm... So many... But, despite liking most of the bosses in most of the Kingdom Hearts games... I have to go with the final boss in the Devil's Arms sidequest in Tales of Symphonia...

In this particular sidequest, if I'm remember it correctly, you search for these "Devil's Arms" weapons in order to help this one dude purify them... only for him to "double-cross" you and tries to fuse with them so that he has all the power... The first one you find on "accident", the second one from the dude who's "trusting" you to find the others (I think his name was Abyssion or something like that), and the other weapons are found across the two worlds... What makes this my favorite boss battle is that, at first, it nothing more than fighting someone who you first trusted from the start, I believe... But, hearing the dialogue between him and the characters in your party during battle makes this one of my favorite fights in the whole US version of the game... even more than the final boss battle with Mithos...

Granted, it's the hardest boss in the game, but man was it worth it in the end...

Gilgamesh mark from FFXII.

To me, it fufilled what a boss battle's purpose: a test of the player's learned ability. The thing that sucks about JRPG's is that they inherently take forever to get to the point where you can adequately and enjoyably test yourself against a significant challenge.

Abyssion from Tales of Symphonia I felt also fits this bill, though a bit cheaper.

I liked that first boss battle in Deus Ex: Human Revolution. If you were using a stealth build, it seemed totally impossible until you started throwing things at the guy - I love how random the solution to that one turned out to be.

I'm tempted to agree with all the Shadow of the Colossus votes, but since there wasn't much to the game outside of those, I feel like they weren't really true bosses in the sense that we usually talk about them.

+1 Shadow of the Colossus, with exception of the Giant Eel thing. Underwater scares the crap out of me, the rest were extremely fun though.

MGS1: Psycho Mantis -- Changing the controller slot? That's something I never heard of before (Side note: I nearly gave up on this game when I couldn't find Meryl's Codec number. I got a copy without the case and had no internet access)

Deadly Premonition: If only for the fact that the final chapter seemed to not only jump the shark, but also jump the arena said shark jump was being held in. It's really just enjoyable because you get to fight:
Super Saiyin Blanka, and The farmer version of the Stay-Puft Marshmallow man

Giygas from Earthbound - Pokey means business is a great track to begin the end boss with. And then the surreal encounter after Pokey is defeated.

It is for this exact reason that I love fighting the Emperor Ing in Metroid Prime 2. I come in fully stocked, leave the arena with no Power Bombs, few missiles, and little dark/light ammo. Plus, the Light Armor is probably my favorite suit in all the games.

I also enjoy the boss fights in the Ratchet and Clank games, and Clock-la in Sly 2.

No doubt this title will come up quite a few times, but- My answer is Metal Gear Rising: Revengeance.

All of it. I'm just pointing at that game as my answer. That game has basic encounters, with normal everyday foes, that are more thrilling and satisfying than most final bosses.

Other than that- Persona 3's boss fight is probably the one I find myself thinking about the most. A fucking marathon of a fight, that calls upon every tactic you've learned so far- Persona 3-4 bosses in general can be pretty hard, but in this fight I really felt like my decisions were critical- a single slip up, and it's all over. Another half-hour gone.

The first time I fought that boss, I was terrified, and when I emerged the victor, I felt like the baddest ************.

I was actually about to mention Crying Wolf from the fourth game for just that reason. I prefer the snow setting, I guess.

That was one of my favourite Colossi. Chasing it on your horse and having to jump on it at top speed was so fun.

I love fighting the Tower Knight from Demon's Souls with a melee character. He's really intimidating with that giant shield and it really makes you feel insignificant whacking away at his ankles but then you finally topple him and can wail on his head for big damage.

I mainly like bosses with that sense of scale. As people have said Bayonetta has some great bosses. Nier has some good ones too. Fighting that lizard thing at The Aerie is awesome.
