Probably Gary's Boss Theme from Pokemon Red/Blue. It's stuck with me over the years:

I'm sorry but nothing's better than old school Final Fantasy boss music. They were epic in every sense of the word.

The final boss battle from Lost Odyssey has already been mentioned.

I always loved the battle against Kuja in Final Fantasy IX for its music.

Ugh i've played to many games all with equally good boss music.

For nostalgia purposes and that alone i'd probably say its the pokemon champion/Elite 4/gym battle music that are my favourite boss tracks.

EDIT: To be honest i'm surprised no one has mentioned 'One wing Angel' yet, I know people who have that as a ring tone...

There are just too many out there that I love, so I'm just going to name ones that comes to mind. There were a couple boss battle themes in Legend of Mana, they were spectactular. Heck, every boss battle theme that Yoko Shimamura worked on was great from Super Mario Rpg to Kingdom Hearts.

I like naming unique ones, because it's too easy to name Rpgs (Anything Final Fantasy was really good) For example, Capcom has always brought great boss battle music to the table in all their action games. Viewtiful Joe and Devil May Cry series set it up so that every boss had a different battle theme. My favorite in Viewtiful Joe's was in the first game when he fought a clone of himself. I believe it is called "Another Joe".

I would have to say the awesome chorus like music when fighting Reawakened Alma in Ninja Gaiden Black. It's totally epic. When not being interupted by the Ugh ugh ugh ugh.... Ooh ooh ooh ooh... Of Ryu dying because that whore shot an explosive fireball at me, or gripped me with her tail and killed me, or shot pillars at me...

I'm sorry its just that I'm beating the game on Very Hard right now and knowing there's an even harder difficulty coming up is draining.

To this day, I still love the Nelo Angelo theme from Devil May Cry with all the fanaticism of a twelve year old girl with walls covered in Jonas Brothers posters.

Shadow of the Colossus. With the fitting lack of music while travelling, it's pretty much all boss music. And epic music at that.

That's a good one, too... in fact that soundtrack had a lot of great music, but somehow I just found 'Counterattack' to be the best. Could also be because I remember that battle to be the most fun of them all. ^^
