Final Fantasy VI and VII both had great boss music. Certainly made a huge dint in my mind as a child.

It's from Godsmack, not Disturbed...
As for me, I'll go with the Nelo Angelo theme in the original Devil May Cry.

The best fitting and awesome feeling generating music was during a ring of fire fight at the end of True Crime Streets of LA. I think the song was Minerva by the Deftones and I thought its placement was fantastic.

Even though the game was less than great.

so many people are gonna pick j-e-n-o-v-a, and one winged angel from 7, but I really enjoyed the boss music in halo! I know they never used the halo theme in any true boss battles but I loved hearing it in the dual scarab fight in three. (although that rendition is called one final effort)

It was always Eggman in Japan, they just changed it for uniformity across the continents. And Robotnik is still his official name, but everybody just calls him by his nickname.
