The C'Tan are pretty damn cool.
Don't mind me, just being the inspiration of death for a shit-ton of races.
I don't know if I'd count the C'tan as aliens, so much as they're star-eating gods... Now, the Necron? Yeah, pretty badass. Although, the Nids are better, in my experience. The perfect adapters, and there's an unimaginable number of them. Single fleets can overrun entire sub-sectors, and they're just a microscopic amount of the total race.

The problem with sci-fi is as soon as the most awesome thing comes around, there is always something more awesome around the corner. This also applies to the aliens.

That's why it's hard to put a shiny ribbon of honour on any particular one. But I'm playing Mass Effect right now, so I'll go with the Reapers. The galaxy is their *****.

Vortigaunts definitely take the #1 spot. They're interesting, helpful, and they shoot LIGHTNING from their fingers. Also, they saved Alyx's life twice, which is more than a good thing. Special mention also has to go to the Irkens, who are so completely ridiculous and incompetent that they come full circle and become awesome again. They're also helped by the fact that their highest-profile member, Zim, was pretty much the most gloriously hammy character in all of fiction until Cave Johnson came along to steal that title.

I'm gonna go with Xenomorphs.

...but Saya is also a pretty cool.
Though I bet nobody here knows Saya.
Saya the chriopteran? I wasn't that impressed myself - besides, depending on which storyline you go by she's either a stone ***** or a whiny putz of Shinji Ikari proportions and her only special power is that she can kill monsters by bleeding on them. Chronica from Trigun Maximum is a way more awesome terran alien.

I'm with you 100% on the LV426 xenomorphs though, just as long as they don't need to be naturally-occurring aliens. I don't know if there's a definitive origin story on those bad boys but they only ever made sense to me as a macro-scale biological weapon.

The xenofungus from the old Alpha Centauri game. The fungal stalks were capable of forming a neural network with each other. When pread out over the entire planet, it achieved sentience. At high enough concentrations, it reached a higher plane of existence, easily comparable to godhood.

Dralasites [http://en.wikipedia.org/wiki/Dralasite] always interested me, but giant amoebas may not be everyone's idea of cool. Though special mention goes out to the aliens in fallout for showing me no matter how advance you are, you can always be trumped by shotgun.

I have four favorites:

The X Parasites from Metroid: Fusion (for what they do, not how they look),

the Turians from Mass Effect,

and the Sangheili (Elites)

and Flood from Halo.

Prawns from District 9.

I honestly find them adorable. They eat catfood. Support the betterment of living conditions in District 10.

How has no one said Time Lords yet? D:

I'm sorry.

That doesn't look like an alien to me.
"But, you look human!"
"No, you look Timelord, we were here first!"
Yea seriously... two hearts... from galifray... Able to regenerate whole body... Able to share all experience with another person by bumping heads... ABLE to literally "see" time... you sir need to watch some more WHO...
This, this, and more this. In the words of the Doctor, "ALLONS Y!"
The Drej have no need to see into the memories of puny humans. Yes, they can also regenerate their whole body back. (They're made of energy after all.) And more of them can be endlessly produced. The only way they were beat was by a prototype machine which even that almost didn't survive the blue ray of exploding death.
