I would order the reapers to destroy themselves, and have them all besides one in which if you had download the DLC you could let Javik destroy the last one, and avenge his people.

It turns out that the Reapers were actually made by the Glorft, and that on the brink of victory, Coop in Megas showed up to clean their clocks before heading back to his own home dimension.
